CowPI: A Rumen Microbiome Focussed Version of the PICRUSt Functional Inference Software.
Toby Wilkinson,Toby Wilkinson,Sharon Huws,Joan E. Edwards,Alison H. Kingston-Smith,Karen Siu-Ting,Martin Hughes,Francesco Rubino,Maximillian Friedersdorff,Christopher J. Creevey +9 more
TL;DR: CowPI, a focused version of the PICRUSt tool for inferring the functional potential of an observed microbiome profile, is developed and it is shown that the functional profiles predicted by CowPI better match estimates for both the meta-genomic and transcriptomic datasets than PICrUSt, and capture the higher degree of genetic variation and larger pangenomes of rumen organisms.
The importance of extracellular vesicle purification for downstream analysis: A comparison of differential centrifugation and size exclusion chromatography for helminth pathogens
Chelsea N. Davis,Helen Phillips,John J. Tomes,Martin T. Swain,Toby Wilkinson,Peter M. Brophy,Russell M. Morphew +6 more
TL;DR: The data suggests that DC and SEC purification methods do not isolate equivalent EV population profiles and caution should be taken in the choice of EV purification utilised, with certain protocols for DC preparations including more free ES proteins and tegumental artefacts.
Fecal Microbiota Transplantation in Gestating Sows and Neonatal Offspring Alters Lifetime Intestinal Microbiota and Growth in Offspring
Ursula M. McCormack,Ursula M. McCormack,Tânia Curiao,Toby Wilkinson,Barbara U. Metzler-Zebeli,Henry Reyer,Tomas Ryan,Julia A. Calderon-Diaz,Julia A. Calderon-Diaz,Fiona Crispie,Paul D. Cotter,Christopher J. Creevey,Gillian E. Gardiner,Peadar G. Lawlor +13 more
- 26 Jun 2018
TL;DR: Whether fecal microbiota transplantation in sows and/or neonatal offspring, using inocula derived from highly feed-efficient pigs, could improve offspring FE is investigated and results suggest poorer absorptive capacity and intestinal health.
The rumen microbiome: an underexplored resource for novel antimicrobial discovery
Linda Oyama,Susan E. Girdwood,Alan Cookson,Narcis Fernandez-Fuentes,Florence Prive,Hannah Vallin,Toby Wilkinson,Peter N. Golyshin,Olga V. Golyshina,Ralf Mikut,Kai Hilpert,Jennifer Richards,Mandy Wootton,Joan E. Edwards,Marc Maresca,Josette Perrier,Fionnuala Lundy,Yu Luo,Mei Zhou,Matthias Hess,Hilário Cuquetto Mantovani,Christopher J. Creevey,Sharon Huws +22 more
- 01 Dec 2017
TL;DR: It is shown that three of the selected AMPs were effective against numerous bacterial pathogens, including methicillin-resistant Staphylococcus aureus (MRSA), and suggest that the rumen is an under-explored resource that may harbor many medically useful antimicrobials.
Temporal Metagenomic and Metabolomic Characterization of Fresh Perennial Ryegrass Degradation by Rumen Bacteria
O. L. Mayorga,Alison H. Kingston-Smith,Eun Joong Kim,Gordon G. Allison,Toby Wilkinson,Matthew J. Hegarty,Michael K. Theodorou,Charles J. Newbold,Sharon Huws +8 more
TL;DR: Primary and secondary colonization events were confirmed and supported the hypothesis that functional changes occurred as a consequence of taxonomical changes and suggested that a future focus for improving ruminant nutrient use efficiency should be altering the recalcitrant plant cell wall components and/or improving the cellulolytic capacity of the rumen microbiota.
