The effects of death and post-mortem cold ischemia on human tissue transcriptomes
Pedro G. Ferreira,Manuel Muñoz-Aguirre,Ferran Reverter,Caio P Sá Godinho,Abel Sousa,Abel Sousa,Alicia Amadoz,Reza Sodaei,Marta R. Hidalgo,Dmitri D. Pervouchine,José Carbonell-Caballero,Ramil N. Nurtdinov,Alessandra Breschi,Raziel Amador,Patrícia Oliveira,Cankut Çubuk,Joao Curado,François Aguet,Carla Oliveira,Joaquín Dopazo,Michael Sammeth,Kristin G. Ardlie,Roderic Guigó +22 more
TL;DR: It is found that the response to death is largely tissue-specific and a model to predict time since death based on RNA data is developed, which is developed from the analysis of the transcriptome of a few readily accessible tissues.
Babelomics 5.0: functional interpretation for new generations of genomic data
Roberto Alonso,Francisco Salavert,Francisco García-García,José Carbonell-Caballero,Marta Bleda,Luz Garcia-Alonso,Alba Sanchis-Juan,Daniel Perez-Gil,Pablo Marin-Garcia,Rubén Sánchez,Cankut Çubuk,Marta R. Hidalgo,Alicia Amadoz,Rosa D. Hernansaiz-Ballesteros,Alejandro Alemán,Joaquín Tárraga,David Montaner,Ignacio Medina,Joaquín Dopazo +18 more
TL;DR: Babelomics fifth release, which includes support for Next Generation Sequencing data including gene expression, exome or genome resequencing, is presented, which has simplified its interface, being now more intuitive.

High throughput estimation of functional cell activities reveals disease mechanisms and predicts relevant clinical outcomes
Marta R. Hidalgo,Cankut Çubuk,Alicia Amadoz,Francisco Salavert,Jose Carbonell Caballero,Joaquín Dopazo +5 more
TL;DR: A new method is proposed that models cell signaling using biological knowledge on signal transduction and recodes individual gene expression values into accurate measurements of changes in the activity of signaling circuits, which ultimately constitute high-throughput estimations of cell functionalities caused by gene activity within the pathway.
Differential metabolic activity and discovery of therapeutic targets using summarized metabolic pathway models
Cankut Çubuk,Marta R. Hidalgo,Alicia Amadoz,Kinza Rian,Francisco Salavert,Miguel Angel Pujana,Francesca Mateo,Carmen Herranz,Jose Carbonell Caballero,Joaquín Dopazo +9 more
- 01 Mar 2019
TL;DR: Metabolizer is a web tool that allows understanding molecular mechanisms of disease or the MoA of drugs within the context of the metabolism by using gene expression measurements, and automatically suggests potential therapeutic targets for individualized therapeutic interventions.
A deep transcriptome meta-analysis reveals sex differences in multiple sclerosis
J. F. Català-Senent,Zoraida Andreu,Marta R. Hidalgo,Irene Soler-Sáez,Natalia Yanguas-Casás,Almudena Neva-Alejo,Adolfo López-Cerdán,María de la Iglesia-Vayá,Barbara E. Stranger,Francisco García-García +9 more
TL;DR: In this article , a systematic review of genome-wide transcriptome studies of MS that included patient sex data in the Gene Expression Omnibus and ArrayExpress databases following PRISMA statement guidelines was performed.
