AI-based structure prediction empowers integrative structural analysis of human nuclear pores
Shyamal Mosalaganti,Agnieszka Obarska-Kosinska,Marc Siggel,Reiya Taniguchi,Beata Turonova,Christian E. Zimmerli,Katarzyna Buczak,Florian H. Schmidt,Erica Margiotta,Marie-Therese Mackmull,Wim J. H. Hagen,Gerhard Hummer,Jan Kosinski,Martin Beck +13 more
TL;DR: This study used artificial intelligence (AI)–based prediction to generate an extensive repertoire of structural models of human NUPs and their subcomplexes that cover various domains and interfaces that so far remained structurally uncharacterized and increases the structural coverage of the human NPC scaffold by about twofold.

Structural basis of ER-associated protein degradation mediated by the Hrd1 ubiquitin ligase complex
Xudong Wu,Marc Siggel,Sergey Ovchinnikov,Wei Mi,Wei Mi,Vladimir Svetlov,Evgeny Nudler,Maofu Liao,Gerhard Hummer,Gerhard Hummer,Tom A. Rapoport +10 more
TL;DR: The authors' structures, biochemical data, and experiments in vivo indicate that the Hrd1 complex functions as a monomer in ERAD-L, which alleviates cytotoxic stress imposed by protein misfolding and is implicated in numerous diseases.

Dynamic cluster formation determines viscosity and diffusion in dense protein solutions
TL;DR: The consistency between simulations and experiments for a diverse set of soluble globular proteins indicates that the cluster model applies broadly to concentrated protein solutions, with equilibrium dissociation constants for nonspecific protein–protein binding in the Kd ≈ 10-mM regime.

PyContact: Rapid, Customizable, and Visual Analysis of Noncovalent Interactions in MD Simulations
Maximilian Scheurer,Maximilian Scheurer,Maximilian Scheurer,Peter J. Rodenkirch,Marc Siggel,Rafael C. Bernardi,Klaus Schulten,Emad Tajkhorshid,Till Rudack,Till Rudack +9 more
TL;DR: PyContact, an easy-to-use, highly flexible, and intuitive graphical user interface-based application, designed to provide a toolkit to investigate biomolecular interactions in MD trajectories, analyzes and visualizes the noncovalent interactions underlying the ion permeation pathway of the human P2X3 receptor.

Visualizing the disordered nuclear transport machinery in situ
Miao Yu,Maziar Heidari,Sofya Mikhaleva,Piau Siong Tan,Sara Mingu,Hao Ruan,Christopher D. Reinkemeier,Agnieszka Obarska-Kosinska,Marc Siggel,Martin Beck,Gerhard Hummer,Edward A. Lemke +11 more
TL;DR: In this paper , the authors directly probed conformations of the vital FG-nucleoporins (FG-NUP98) inside live cells and in permeabilized cells with an intact transport machinery by using a synthetic biology-enabled site-specific small-molecule labeling approach paired with highly time-resolved fluorescence microscopy.
