Enzymatic methyl sequencing detects DNA methylation at single-base resolution from picograms of DNA
Romualdas Vaisvila,V.K. Chaithanya Ponnaluri,Zhiyi Sun,Bradley W. Langhorst,Lana Saleh,Shengxi Guan,Nan Dai,Matthew A. Campbell,Brittany S. Sexton,Katherine Marks,Mala Samaranayake,James C. Samuelson,Heidi E. Church,Esta Tamanaha,Ivan R. Corrêa,Sriharsa Pradhan,Eileen T. Dimalanta,Thomas C. Evans,Louise Williams,Theodore B. Davis +19 more
TL;DR: EM-seq libraries displayed even GC distribution, better correlations across DNA inputs, increased numbers of CpGs within genomic features, and accuracy of cytosine methylation calls, which outperformed bisulfite-converted libraries in all specific measures examined.
The yeast scavenger decapping enzyme DcpS and its application for in vitro RNA recapping
Madalee G. Wulf,John Buswell,Siu-Hong Chan,Nan Dai,Katherine Marks,Evan R. Martin,George Tzertzinis,Joseph M. Whipple,Ivan R. Corrêa,Ira Schildkraut +9 more
TL;DR: The application of yDcpS for enriching capped RNA is validated using a strategy of specifically tagging the 5′ end of capped RNA by first decapping and then recapping it with an affinity-tagged guanosine nucleotide.
Pathways of thymidine hypermodification.
Yan-Jiun Lee,Nan Dai,Stephanie I Müller,Chudi Guan,Mackenzie J. Parker,Morgan E. Fraser,Shannon E. Walsh,Janani Sridar,Andrew Mulholland,Krutika Nayak,Zhiyi Sun,Yu-Cheng Lin,Donald G. Comb,Katherine Marks,Reyaz Gonzalez,Daniel P. Dowling,Vahe Bandarian,Lana Saleh,Ivan R. Corrêa,Peter Weigele +19 more
TL;DR: This paper found that up to half of thymidines in the Pseudomonas phage M6, the Salmonella phage ViI, and others, contain exotic chemical moieties synthesized through post-replicative modification of 5-hydroxymethyluridine (5-hmdU).

In vitro characterization of the yeast DcpS, a scavenger mRNA decapping enzyme
Madalee G. Wulf,John Buswell,Siu-Hong Chan,Nan Dai,Katherine Marks,Evan R. Martin,George Tzertzinis,Joseph M. Whipple,Ivan R. Corrêa,Ira Schildkraut +9 more
TL;DR: It is found that yDcpS efficiently decaps RNA transcripts as long as 1400 nucleotides and is validated for enriching capped RNA using a strategy of specifically tagging the 5’ end of capped RNA by first decapping and then recapping it with an affinity-tagged guanosine nucleotide.

A reagent containing a thermostable endonuclease
Evans,Katherine Marks +1 more
- 06 Mar 2009
TL;DR: In this article, the authors provided compositions and methods for preserving the thermostability of an endonuclease in the presence of DNA for uses that include DNA repair. But they did not consider the effect of zinc ions.
