An international consortium of maize research groups combined resources to develop the maize haplotype version 3 (HapMap 3), built from whole-genome sequencing data from 1218 maize lines, covering predomestication and domesticated Zea mays varieties across the world.ResultsA new computational pipeline was set up to process more than 12 trillion bp of sequencing data, and a set of population genetics filters was applied to identify more than 83 million variant sites.ConclusionsWe identified polymorphisms in regions where collinearity is largely preserved in the maize species. However, the fact that the B73 genome used as the reference only represents a fraction of all haplotypes is still an important limiting factor.

Previously unmeasured genetic diversity explains part of Lewontin’s paradox in a k-mer-based meta-analysis of 112 plant species
Miles Roberts,Emily B. Josephs +1 more
TL;DR: Previously unmeasured genetic diversity explains part of Lewontin’s paradox in plants. K-mer-based genetic diversity measures better reflect population size than nucleotide diversity.
In silico analysis of the evolution of root phenotypes during maize domestication in Neolithic soils of Tehuacán

TL;DR: This study examines the evolution of maize root phenotypes from teosinte, revealing adaptations to changing environments, including reduced nodal root number and multiseriate cortical sclerenchyma, driven by Holocene CO2 increases and agricultural practices in the Tehuacan Valley.

TL;DR: A new method, named quantitative trait gene sequencing (QTG-seq), is devised, to accelerate QTL fine-mapping in the era of "big data", and indicates that qPH7 was subject to strong selection during maize improvement.

TL;DR: This study reveals that gene expression controlled by trans-eQTL hotspots contributes to phenotypic heterosis in maize, with transcription factors like ZmR1 playing a key role in regulating expression dominance and enhancing hybrid vigor.

TL;DR: SAMtools as discussed by the authors implements various utilities for post-processing alignments in the SAM format, such as indexing, variant caller and alignment viewer, and thus provides universal tools for processing read alignments.
Trimmomatic: a flexible trimmer for Illumina sequence data
TL;DR: Timmomatic is developed as a more flexible and efficient preprocessing tool, which could correctly handle paired-end data and is shown to produce output that is at least competitive with, and in many cases superior to, that produced by other tools, in all scenarios tested.

TL;DR: It is shown that evolutionary conservation and coding consequence are key determinants of the strength of purifying selection, that rare-variant load varies substantially across biological pathways, and that each individual contains hundreds of rare non-coding variants at conserved sites, such as motif-disrupting changes in transcription-factor-binding sites.
