ColabFold: making protein folding accessible to all
TL;DR: ColabFold as discussed by the authors combines the fast homology search of MMseqs2 with AlphaFold2 or RoseTTAFold for protein folding and achieves 40-60fold faster search and optimized model utilization.

Abstract: ColabFold offers accelerated prediction of protein structures and complexes by combining the fast homology search of MMseqs2 with AlphaFold2 or RoseTTAFold. ColabFold's 40-60-fold faster search and optimized model utilization enables prediction of close to 1,000 structures per day on a server with one graphics processing unit. Coupled with Google Colaboratory, ColabFold becomes a free and accessible platform for protein folding. ColabFold is open-source software available at https://github.com/sokrypton/ColabFold and its novel environmental databases are available at https://colabfold.mmseqs.com .

Protein–protein contact prediction by geometric triangle-aware protein language models
Peicong Lin,Huanyu Tao,Hao Li,Shengqiang Huang +3 more
TL;DR: A protein language model-based deep learning method to predict the inter-protein residue–residue contacts of protein complexes is developed—named DeepInter—by introducing a triangle-aware mechanism of triangle update and triangle self-attention into the deep neural network.

The complex machinery of human cobalamin metabolism
TL;DR: In this paper , the authors highlight recent insights into human Cobalamin metabolism and address open questions in the field by employing a protein structure and interactome based perspective, and discuss how three very similar proteins exploit slight structural differences and unique ligand receptor interactions to effect selective Cbl absorption and internalisation.

Poonam Vishwakarma,Akhila Melarkode Vattekatte,Nicolas K. Shinada,Julien Diharce,Carla Martins,Frédéric Cadet,Fabrice Gardebien,Catherine Etchebest,Aravindan Arun Nadaradjane,Alexandre G. de Brevern +9 more
TL;DR: This review presents the most extensive overview of structure prediction methods applied for the 3D modelling of a given VHH sequence (a total of 21), and aims at showing how model software programs have been shaping the structural predictions of VHHs.
Interaction between S4 and the phosphatase domain mediates electrochemical coupling in voltage-sensing phosphatase (VSP)
Natsuki Mizutani,Akira Kawanabe,Yuka Jinno,Hirotaka Narita,Tomoko Yonezawa,Atsushi Nakagawa,Yasushi Okamura +6 more
TL;DR: It is proposed that the hydrophobic spine operates as a hub for translating an electrical signal into a chemical one in VSP, similar to phosphatase and tensin homolog.

TL;DR: For example, AlphaFold as mentioned in this paper predicts protein structures with an accuracy competitive with experimental structures in the majority of cases using a novel deep learning architecture. But the accuracy is limited by the fact that no homologous structure is available.

Accelerated Profile HMM Searches
Sean R. Eddy
- 01 May 2015
TL;DR: An acceleration heuristic for profile HMMs, the “multiple segment Viterbi” (MSV) algorithm, which computes an optimal sum of multiple ungapped local alignment segments using a striped vector-parallel approach previously described for fast Smith/Waterman alignment.
