ColabFold: making protein folding accessible to all
TL;DR: ColabFold as discussed by the authors combines the fast homology search of MMseqs2 with AlphaFold2 or RoseTTAFold for protein folding and achieves 40-60fold faster search and optimized model utilization.

Abstract: ColabFold offers accelerated prediction of protein structures and complexes by combining the fast homology search of MMseqs2 with AlphaFold2 or RoseTTAFold. ColabFold's 40-60-fold faster search and optimized model utilization enables prediction of close to 1,000 structures per day on a server with one graphics processing unit. Coupled with Google Colaboratory, ColabFold becomes a free and accessible platform for protein folding. ColabFold is open-source software available at https://github.com/sokrypton/ColabFold and its novel environmental databases are available at https://colabfold.mmseqs.com .

Rational design of photosynthetic reaction center protein maquettes
TL;DR: In this article , a modular strategy for rational reaction center maquette design was proposed and the intended maquettes were shown to agree with crystal structures in various states of assembly.
Rapid DNA unwinding accelerates genome editing by engineered CRISPR-Cas9
Amy R. Eggers,Kai Chen,Katarzyna M. Soczek,Owen T. Tuck,Erin E. Doherty,Bryant Xu,Marena Trinidad,B. W. Thornton,Peter H. Yoon,Jennifer A. Doudna +9 more
TL;DR: Engineered CRISPR-Cas9 variants, such as iGeoCas9, accelerate genome editing by rapidly unwinding DNA, overcoming magnesium-restricted conditions in mammalian cells, and enabling improved editing efficiency through enhanced target capture and unwinding.

Putative pectate lyase PLL12 and callose deposition through polar CALS7 are necessary for long-distance phloem transport in Arabidopsis
Lothar Kalmbach,Matthieu Bourdon,Ilya Belevich,Josip Safran,Adrienne J.J. Lemaire,Jung-Ok Heo,Sofía Otero,Bernhard Alexander Blob,Jérôme Pelloux,Eija Jokitalo,Ykä Helariutta +10 more
TL;DR: In this article , the pll12 mutant is unable to accommodate sustained plant development due to an incapacity to accommodate increasing hydraulic demands on phloem long-distance transport as the plant grows-a defect that is aggravated when combined with another sieve-element-specific mutant callose synthase 7 (cals7).

TL;DR: For example, AlphaFold as mentioned in this paper predicts protein structures with an accuracy competitive with experimental structures in the majority of cases using a novel deep learning architecture. But the accuracy is limited by the fact that no homologous structure is available.

Accelerated Profile HMM Searches
Sean R. Eddy
- 01 May 2015
TL;DR: An acceleration heuristic for profile HMMs, the “multiple segment Viterbi” (MSV) algorithm, which computes an optimal sum of multiple ungapped local alignment segments using a striped vector-parallel approach previously described for fast Smith/Waterman alignment.
