Cellular automata with object-oriented features for parallel molecular network modeling
9
TL;DR: Extensions to a cellular automata language, Cellang, are proposed, with object-oriented features, that can be used to describe the structure and activity of parallel molecular networks within cells to improve the understanding of how complex and dynamic biological activities are generated and controlled by parallel functioning of molecular networks.

Abstract: Cellular automata are an important modeling paradigm for studying the dynamics of large, parallel systems composed of multiple, interacting components. However, to model biological systems, cellular automata need to be extended beyond the large-scale parallelism and intensive communication in order to capture two fundamental properties characteristic of complex biological systems: hierarchy and heterogeneity. This paper proposes extensions to a cellular automata language, Cellang, to meet this purpose. The extended language, with object-oriented features, can be used to describe the structure and activity of parallel molecular networks within cells. Capabilities of this new programming language include object structure to define molecular programs within a cell, floating-point data type and mathematical functions to perform quantitative computation, message passing capability to describe molecular interactions, as well as new operators, statements, and built-in functions. We discuss relevant programming issues of these features, including the object-oriented description of molecular interactions with molecule encapsulation, message passing, and the description of heterogeneity and anisotropy at the cell and molecule levels. By enabling the integration of modeling at the molecular level with system behavior at cell, tissue, organ, or even organism levels, the program will help improve our understanding of how complex and dynamic biological activities are generated and controlled by parallel functioning of molecular networks.

Robustness of cell cycle control and flexible orders of signaling events.
Hao Zhu,Yanlan Mao +1 more
TL;DR: It is suggested that strictly ordered proteolytic events are essential for irreversible cell cycle progression and the robustness of cell cycles copes with flexible orders of signaling events, and a new and important dimension to the robustity of cell cycle control in particular and to biological signaling in general is unveiled.
The systems view in addiction research.
TL;DR: The construction of a rather complex molecular network involved in alcohol addiction is described by using information from DNA‐microarray studies in alcohol‐dependent animals by using a molecular oscillator model where levels of oscillations are changed by repetitive drug administration.

The spatiotemporal order of signaling events unveils the logic of development signaling
TL;DR: A computational model for Drosophila eye development is developed with innovated methods to reveal how interactions among multiple pathways control the dynamically generated hexagonal array of R8 cells, and a robust pattern of lateral inhibition conducted by Ato-coordinated Notch and EGFR signaling to collectively determine R8 patterning is obtained.

Transient Block of Receptor May Be a Mechanism Controlling Unidirectional Propagation of Signaling
TL;DR: Simulation results suggest that segmentation clock and unidirectional propagation may be inherently coupled in Notch signaling, and it is hypothesize that the mechanism of controlling uniddirectional propagation of signaling in cells by transient receptor block may exist in other tissues and in other vertebrates.
