Abstract: This chapter gives an introduction to automated nuclear magnetic resonance (NMR) structure calculation with the program CYANA. Given a sufficiently complete list of assigned chemical shifts and one or several lists of cross-peak positions and columns from two-, three-, or four-dimensional nuclear Overhauser effect spectroscopy (NOESY) spectra, the assignment of the NOESY cross-peaks and the three-dimensional structure of the protein in solution can be calculated automatically with CYANA.

Optimization and validation of multi-state NMR protein structures using structural correlations
TL;DR: In this article , structural correlation measure, PDBcor, is used to quantify the clustering of protein states as an additional measure for multi-state protein structure analysis, which can be used for various assays including the validation of experimental distance restraints, optimization of the number of proteins, estimation of protein state populations, identification of key distance restraints and semiquantitative analysis of the protein correlation network.

TL;DR: A PDP twice the typical size and with two disulfide bonds, identified from seeds of Zinnia elegans is reported, created by conjugating a rhodamine dye to PDP-23, creating a stable, cell-penetrating inhibitor of the P-glycoprotein drug efflux pump.
Structure-based functional identification of Helicobacter pylori HP0268 as a nuclease with both DNA nicking and RNase activities
Kiyoung Lee,Kyu-Yeon Lee,Ji-Hun Kim,In-Gyun Lee,Sung-Hee Lee,Dae-Won Sim,Hyung-Sik Won,Bong-Jin Lee +7 more
TL;DR: The solution structure of HP0268 is determined using three-dimensional nuclear magnetic resonance (NMR) spectroscopy, revealing that this protein is structurally most similar to a small MutS-related domain that exhibits nicking endonuclease activity.
The Solution Structure of the N-Terminal Domain of Human Tubulin Binding Cofactor C Reveals a Platform for Tubulin Interaction
Ma Flor García-Mayoral,Raquel Castaño,Mónica L. Fanarraga,Juan Carlos Zabala,Manuel Rico,Marta Bruix +5 more
TL;DR: It is demonstrated that TBCC depletion results in multipolar spindles and mitotic failure and a testable model for T BCC N-terminal domain/tubulin recognition is proposed in which the highly charged N- terminus as well as residues from the three helices and the loops interact with the acidic hypervariable regions of tubulin monomers.
Weaponisation 'on the fly': Convergent recruitment of knottin and defensin peptide scaffolds into the venom of predatory assassin flies.
Jiayi Jin,Akello J. Agwa,Tibor G. Szanto,Agota Csoti,Gyorgy Panyi,Christina I. Schroeder,Andrew A. Walker,Glenn F. King +7 more
TL;DR: It is demonstrated that multiple disulfide-rich peptide scaffolds have been convergently recruited into asilid and other animal venoms, and they provide insight into the molecular evolution accompanying their weaponisation.

Optimization by Simulated Annealing
TL;DR: There is a deep and useful connection between statistical mechanics and multivariate or combinatorial optimization (finding the minimum of a given function depending on many parameters), and a detailed analogy with annealing in solids provides a framework for optimization of very large and complex systems.

Molecular dynamics with coupling to an external bath.
TL;DR: In this paper, a method is described to realize coupling to an external bath with constant temperature or pressure with adjustable time constants for the coupling, which can be easily extendable to other variables and to gradients, and can be applied also to polyatomic molecules involving internal constraints.

TL;DR: In this paper, the gear predictor -corrector is used to calculate forces and torques in a non-equilibrium molecular dynamics simulation using Monte Carlo methods. But it is not suitable for the gear prediction problem.

MOLMOL: a program for display and analysis of macromolecular structures.
TL;DR: Special efforts were made to allow for appropriate display and analysis of the sets of typically 20-40 conformers that are conventionally used to represent the result of an NMR structure determination, using functions for superimposing sets of conformers, calculation of root mean square distance (RMSD) values, identification of hydrogen bonds, and identification and listing of short distances between pairs of hydrogen atoms.
