Overview
Zotero and SciSpace overlap on the library — both store papers, both cite them — and then do completely different jobs. Zotero is the best free reference manager ever built. SciSpace is what you add when the bottleneck stops being organising papers and becomes reading and writing from them.
Managing references. Zotero wins, and wins clearly. The Connector saves a paper from any webpage in one click with clean metadata; the Word/Docs/LibreOffice plugin inserts citations and builds bibliographies in any of 10,000+ CSL styles; group libraries are free; and everything lives in a local database you own. SciSpace has a library and a Chrome extension, and it cites in 1,000+ styles.
The integration — the part that changes the decision. Since the November 2025 update, SciSpace connects directly to Zotero. Since January 2026, you can tell the SciSpace agent “summarise the papers in my Zotero ‘thesis-ch2’ collection into a review” or “extract sample sizes from my Zotero library into a table,” and it works from your saved papers without manual uploads. Your Zotero collection becomes the agent’s knowledge source.
Reading and writing. This is SciSpace’s ground. Chat with any PDF, explain a method section, pull findings into comparison columns, then draft with in-text citations in the AI Writer. Zotero stores the PDF and lets you annotate it; it doesn’t read it for you.
Where Zotero genuinely wins. It’s free and open-source, with no vendor who can change the terms. The Connector and citation plugin are unmatched. It works offline and keeps your library local — which matters for confidential, unpublished or embargoed work, since SciSpace processes PDFs in the cloud. And it has a plugin ecosystem (including AI plugins that run inside Zotero’s own PDF reader, which SciSpace does not).

Our verdict
While Zotero and SciSpace both hold your papers, they suit different stages — and work best connected. Use both: Zotero as your library of record, SciSpace as the AI layer that reads and writes from it.
Choose Zotero if you want to… | |
|---|---|
| Manage references with the best free, open-source tool available | Ask questions across your saved papers and get cited answers |
| Cite in Word/Docs/LibreOffice in 10,000+ styles | Chat with, explain and extract data from PDFs |
| Keep your library local, offline and fully under your control | Draft a paper with in-text citations in one workspace |
| Work with confidential or unpublished PDFs on your own machine | Run AI search across 280M+ papers, not just your library |
Summary vs synthesis: the difference that matters most
Synthesis groups studies by theme, method or finding to show where the field agrees and where it doesn’t. Zotero can hold every paper for that synthesis, tagged and foldered perfectly — but the synthesis itself happens outside it. Connect the same library to SciSpace and the agent compares those papers in a table, surfaces the agreements and gaps, and carries them into a cited draft. Same papers, one more step.
Value for money
Zotero’s software is free; you only pay for cloud storage, and $120/yr buys unlimited. SciSpace’s $144/yr Premium buys a different thing — AI search, reading, extraction and writing that Zotero doesn’t offer at any price. Neither replaces the other’s value, which is why the honest recommendation is both.
