The invention discloses a method for carrying out software updating of a missile-borne computer based on a serial port. The method comprises the following steps that an upper computer and the missile-borne computer are communicated by the serial port; software of the upper computer transmits a bin file generated by a complier to the missile-borne computer through the serial port according to a communication protocol; the missile-borne computer checks and calculates each packet of received data; if the data is correct, the data is read into a temporary section in flash to be temporally stored; after all the data is received and written into the temporary section, a total check sum is calculated and is correctly written into an official flash section; the missile-borne computer is electrified again and the software updating is finished. According to the method, the missile-borne computer is used for updating the software by the existing serial port, so that the trouble of detaching a structural part when the software is updated by an emulator is avoided. Meanwhile, the checking is carried out by calculating different data sets and the accuracy of data transmission and storage is guaranteed; a system UPS (Uninterrupted Power Supply) power supply and a logic control module can prevent upgrading failures caused by outage and external resetting.
