Background: Every phenotypic trait can be viewed as a “system” in which a group of interconnected components function synergistically to yield a unified whole. Once a system’s components and their interactions have been delineated according to biological principles, we can manipulate and engineer functionally relevant components to produce a desirable system phenotype. Results: We describe a conceptual framework for mapping quantitative trait loci (QTLs) that control complex traits by treating trait formation as a dynamic system. This framework, called systems mapping, incorporates a system of differential equations that quantifies how alterations of different components lead to the global change of trait development and function through genes, and provides a quantitative and testable platform for assessing the interplay between gene action and development. We applied systems mapping to analyze biomass growth data in a mapping population of soybeans and identified specific loci that are responsible for the dynamics of biomass partitioning to leaves, stem, and roots. Conclusions: We show that systems mapping implemented by design principles of biological systems is quite versatile for deciphering the genetic machineries for size-shape, structural-functional, sink-source and pleiotropic relationships underlying plant physiology and development. Systems mapping should enable geneticists to shed light on the genetic complexity of any biological system in plants and other organisms and predict its physiological and pathological states.

Systems mapping: how to improve the genetic mapping of complex traits through design principles of biological systems

Genotype by environment interaction is a phenomenon that a better genotype in one environment may perform poorly in another environment. When the genotype refers to a quantitative trait locus (QTL), this phenomenon is called QTL by environment interaction, denoted by Q×E. Using a recently developed new Bayesian method and genome-wide marker information, we estimated and tested QTL main effects and Q×E interactions for a well-known barley dataset produced by the North American Barley Genome Mapping Project. This dataset contained seven quantitative traits collected from 145 doubled-haploid (DH) lines evaluated in multiple environments, which derived from a cross between two Canadian two-row barley lines, Harrington and TR306. Numerous main effects and Q×E interaction effects have been detected for all seven quantitative traits. However, main effects seem to be more important than the Q×E interaction effects for all seven traits examined. The number of main effects detected varied from 26 for the maturity trait to 75 for the heading trait, with an average of 61.86. The heading trait has the most detected effects, with a total of 98 (75 main, 29 Q×E). Among the 98 effects, 6 loci had both the main and Q×E effects. Among the total number of detected loci, on average, 78.5% of the loci show the main effects whereas 34.9% of the loci show Q×E interactions. Overall, we detected many loci with either the main or the Q×E effects, and the main effects appear to be more important than the Q×E interaction effects for all the seven traits. This means that most detected loci have a constant effect across environments. Another discovery from this analysis is that Q×E interaction occurs independently, regardless whether the locus has main effects.

Genotype by Environment Interaction of Quantitative Traits: A Case Study in Barley

As overfertilization leads to environmental concerns and the cost of N fertilizer increases, the issue of how to select crop cultivars that can produce high yields on N-deficient soils has become crucially important. However, little information is known about the genetic mechanisms by which crops respond to environmental changes induced by N signaling. Here, we dissected the genetic architecture of N-induced phenotypic plasticity in bread wheat (Triticum aestivum L.) by integrating functional mapping and semiautomatic high-throughput phenotyping data of yield-related canopy architecture. We identified a set of quantitative trait loci (QTLs) that determined the pattern and magnitude of how wheat cultivars responded to low N stress from normal N supply throughout the wheat life cycle. This analysis highlighted the phenological landscape of genetic effects exerted by individual QTLs, as well as their interactions with N-induced signals and with canopy measurement angles. This information may shed light on our mechanistic understanding of plant adaptation and provide valuable information for the breeding of N-deficiency tolerant wheat varieties.

Functional mapping of N deficiency-induced response in wheat yield-component traits by implementing high-throughput phenotyping.

Torreya grandis Fort. ex Lindl, a conifer species widely distributed in Southeastern China, is of high economic value by producing edible, nutrient seeds. However, knowledge about the genome structure and organization of this species is poorly understood, thereby limiting the effective use of its gene resources. Here, we report on a first genetic linkage map for Torreya grandis using 96 progeny randomly chosen from a half-sib family of a commercially cultivated variety of this species, Torreya grandis Fort. ex Lindl cv. Merrillii. The map contains 262 molecular markers, i.e., 75 random amplified polymorphic DNAs (RAPD), 119 inter-simple sequence repeats (ISSR) and 62 amplified fragments length polymorphisms (AFLP), and spans a total of 7,139.9 cM, separated by 10 linkage groups. The linkage map was used to map quantitative trait loci (QTLs) associated with juvenile growth traits by functional mapping. We identified four basal diameter-related QTLs on linkage groups 1, 5 and 9; four height-related QTLs on linkage groups 1, 2, 5 and 8. It was observed that the genetic effects of QTLs on growth traits vary with age, suggesting the dynamic behavior of growth QTLs. Part of the QTLs was found to display a pleiotropic effect on basal diameter growth and height growth.

Genetic linkage map construction and QTL identification of juvenile growth traits in Torreya grandis

The phenotype of an individual is controlled not only by its genes, but also by the environment in which it grows. A growing body of evidence shows that the extent to which phenotypic changes are driven by the environment, known as phenotypic plasticity, is also under genetic control, but an overall picture of genetic variation for phenotypic plasticity remains elusive. Here, we develop a model for mapping quantitative trait loci (QTLs) that regulate environment-induced plastic response. This model enables geneticists to test whether there exist actual QTLs that determine phenotypic plasticity and, if there are, further test how plasticity QTLs control the costs of plastic response by dissecting the genetic correlation of phenotypic plasticity and trait value. The model was used to analyze real data for grain yield of winter wheat (Triticum aestivum), leading to the detection of pleiotropic QTLs and epistatic QTLs that affect phenotypic plasticity and its cost in this crop.
