Carotenoids are essential for photosynthesis and photoprotection in photosynthetic organisms, which are widely used in food coloring, feed additives, nutraceuticals, cosmetics, and pharmaceuticals. Carotenoid biofortification in crop plants or algae has been considered as a sustainable strategy to improve human nutrition and health. However, the regulatory mechanisms of carotenoid accumulation are still not systematic and particularly scarce in algae. This article focuses on the regulatory mechanisms of carotenoid accumulation in plants and algae through regulatory factors (transcription factors and regulatory proteins), demonstrating the complexity of homeostasis regulation of carotenoids, mainly including transcriptional regulation as the primary mechanism, subsequent post-translational regulation, and cross-linking with other metabolic processes. Different organs of plants and different plant/algal species usually have specific regulatory mechanisms for the biosynthesis, storage, and degradation of carotenoids in response to the environmental and developmental signals. In plants and algae, regulators such as MYB, bHLH, MADS, bZIP, AP2/ERF, WRKY, and orange proteins can be involved in the regulation of carotenoid metabolism. And many more regulators, regulatory networks, and mechanisms need to be explored. Our paper will provide a basis for multitarget or multipathway engineering for carotenoid biofortification in plants and algae.

Involvement of Transcription Factors and Regulatory Proteins in the Regulation of Carotenoid Accumulation in Plants and Algae

The Gleditsia genus has various uses, including those for medicinal, edible, chemical, timber, and ornamental purposes, and the genus is widely distributed in China. However, there is still a lack of understanding about the phenotypic and growth differences seen among species within the Gleditsia genus. In this study, we compared and analyzed the various species of Gleditsia seedlings in terms of their genotypes, chromosome numbers, physiological growth, photosynthesis, hormone content, and gene expression. The results showed that the genome size of the Gleditsia genus ranges from 686.08 M to 1034.24 M and that all Gleditsia species are diploid. Among the species studied, G. fera can be divided into fast-growing genotype, exhibited several advantages in terms of leaf type and photosynthetic capacity, high levels of GA3, and fast stem growth, making it a species with the potential for promotion and application. G. delavayi exhibited high levels of auxin and cytokinin and strong photosynthetic capacity, with rapid growth in terms of plant height. G. microphylla had the lowest levels of IAA, IBA, and NAA in the apical, and showed slow growth in terms of plant height. Weighted correlation network analysis (WGCNA) identified the hub genes associated with traits. This study lays a material and theoretical foundation for the development of new resources for Gleditsia breeding and rootstock selection and provides a basis for the mechanism of rootstock–scion interaction.

Differences in the Growth of Seedlings and the Selection of Fast-Growing Species in the Gleditsia Genus

Gibberellins (GAs) play a crucial role in regulating secondary growth in angiosperms, but their effects on the secondary growth of gymnosperms are rarely reported. In this study, we administered exogenous GA3 to two-year-old P. massoniana seedlings, and examined its effects on anatomical structure, physiological and biochemical changes, and gene expression in stems. The results showed that exogenous GA3 could enhance xylem development in P. massoniana by promoting cell division. The content of endogenous hormone (including auxins, brassinosteroids, and gibberellins) were changed and the genes related to phytohormone biosynthesis and signaling pathway, such as GID1, DELLA, TIR1, ARF, SAUR, CPD, BR6ox1, and CYCD3, were differentially expressed under GA3 treatment. Furthermore, GA3 and BR (brassinosteroid) might act synergistically in promoting secondary growth in P. massoniana. Additionally, lignin content was significantly increased after GA3 treatment accompanied by the express of lignin biosynthesis related genes. PmCAD (TRINITY_DN142116_c0_g1), a crucial gene involved in the lignin biosynthesis, was cloned and overexpressed in Nicotiana benthamiana, significantly promoting the xylem development and enhancing stem lignification. It was regarded as a key candidate gene for improving stem growth of P. massoniana. The findings of this study have demonstrated the impact of GA3 treatment on secondary growth of stems in P. massoniana, providing a foundation for understanding the molecular regulatory mechanism of stem secondary growth in Pinaceae seedlings and offering theoretical guidance for cultivating new germplasm with enhanced growth and yield.

Simple Summary Flower color is one of the most important ornamental characteristics of Sophora japonica. The most common S. japonica flower color is generally yellow and white, with no exceptional characteristics. The monotonous flower color seriously affects the ornamental value of this species. Therefore, the elucidation of the underlying biosynthetic mechanisms and the role of anthocyanins in the development and cultivation of new flower color varieties in S. japonica is of significant importance but has remained unclear to date. In this study, the S. japonica ‘AM’ mutant was investigated due to its flower color mutation. The key structural genes involved in the synthesis and accumulation of anthocyanins in S. japonica ‘AM’ were screened out using metabolomics and transcriptomics approaches. Bioinformatics analysis demonstrated that the primary key metabolites that affect the color variation in ‘AM’ petals are cyanidin-type anthocyanins. The late genes and the bHLH transcription factor are the key genes affecting the anthocyanin synthesis and responsible for color variation in S. japonica ‘AM’ petals. This study analyzed the variation patterns and the synthesis pathways of anthocyanin components in S. japonica petals. The major relevant regulatory genes were also explored to provide a theoretical basis for the innovative utilization of S. japonica flower color germplasm resources. Abstract Sophora japonica L. is an important landscaping and ornamental tree species throughout southern and northern parts of China. The most common color of S. japonica petals is yellow and white. In this study, S. japonica flower color mutants with yellow and white flag petals and light purple-red wing and keel petals were used for transcriptomics and metabolomics analyses. To investigate the underlying mechanisms of flower color variation in S. japonica ‘AM’ mutant, 36 anthocyanin metabolites were screened in the anthocyanin-targeting metabolome. The results demonstrated that cyanidins such as cyanidin-3-O-glucoside and cyanidin-3-O-rutinoside in the ‘AM’ mutant were the key metabolites responsible for the red color of the wing and keel petals. Transcriptome sequencing and differentially expressed gene (DEG) analysis identified the key structural genes and transcription factors related to anthocyanin biosynthesis. Among these, F3′5′H, ANS, UFGT79B1, bHLH, and WRKY expression was significantly correlated with the cyanidin-type anthocyanins (key regulatory factors affecting anthocyanin biosynthesis) in the flag, wing, and keel petals in S. japonica at various flower development stages.

Metabolome and Transcriptome Analyses Reveal Flower Color Differentiation Mechanisms in Various Sophora japonica L. Petal Types

Bauhinia variegata petals are colorful, rich in anthocyanins, and have ornamental, nutritional, and medicinal value. However, the regulatory mechanism of anthocyanin accumulation in B. variegata remains unclear. In this study, a combined analysis of the metabolome and transcriptome was performed in red and white B. variegata cultivars in the early, middle, and blooming stages. A total of 46 different anthocyanins were identified, of which 27 showed marked differences in accumulation between the two cultivars, and contribute to their different petal colors. Malvidin 3-O-galactoside, peonidin 3-O-galactoside, cyanidin 3-O-glucoside, cyanidin 3-O-galactoside, and malvidin 3-O-glucoside were much more abundant in the second stage of flowering. In the blooming stage, except for the anthocyanins mentioned, delphinidin 3-O-galactoside and petunidin 3-O-galactoside were the most abundant anthocyanins in the red flowers, indicating that malvidin, peonidin, cyanidin, delphinidin, and petunidin were all responsible for the red color of petals in B. variegata. RNA sequencing identified 2,431 differentially expressed genes (DEGs), of which 26 were involved in the anthocyanin synthesis pathway. Correlations between the anthocyanin biosynthesis-related DEGs and anthocyanin contents were explored, and the DEGs involved in anthocyanin accumulation in B. variegata petals were identified. Eighteen of these DEGs encoded key catalytic enzymes, such as anthocyanidin reductase (ANR) and flavonoid-3′5′-hydroxylase (F3′5′H), and 17 of them encoded transcription factors (TFs) belonging to 14 families (including MYB, NAC, SPL, ERF, and CHR28). These results improve our understanding of the roles of anthocyanins, catalytic enzymes, and TFs in B. variegata petal-color expression.

Nutrients play important roles in the growth and development of most plant species. However, in perennial trees, the function of nutrients in different genotypes is poorly understood. Three different nutrient levels (low, sufficient, and high nutrient levels) were applied to two contrasting Eucalyptus urophylla cultivars (a high-growth cultivar ZQUA44 and a low-growth cultivar ZQUB15), and growth and expression levels were analyzed. Although the growth traits of both genotypes under nutrient starvation treatment were much lower than under abundant nutrients, tree height, crown width, and biomass of different ZQUA44 tissues were much higher than those of ZQUB15 at all three nutrient levels. Differentially expressed genes (DEGs) clustered into six subclusters based on their expression patterns, and functional annotation showed that the DEGs involved in glutathione metabolism and flavonoid biosynthesis may be responsible for nutrient starvation across different genotypes, while the DEGs involved in carotenoid biosynthesis and starch and sucrose metabolism may have a range of functions in different genotypes. The DEGs encoding the MYB-related family may be responsible for nutrient deficiency in all genotypes, while B3 may have different functions in different genotypes. Our results demonstrate that different genotypes may form different pathways to coordinate plant survival when they face abiotic stresses.
