Pervasive Recombination and Sympatric Genome Diversification Driven by Frequency-Dependent Selection in Borrelia burgdorferi, the Lyme Disease Bacterium
James Haven,Levy C. Vargas,Emmanuel F. Mongodin,Vincent Xue,Yozen Hernandez,Pedro E. Pagan,Claire M. Fraser-Liggett,Steven E. Schutzer,Benjamin J. Luft,Sherwood R. Casjens,Wei-Gang Qiu,Wei-Gang Qiu +11 more
TL;DR: It is suggested that pervasive recombination makes it less likely for local B. burgdorferi genomic groups to achieve host specialization, and negative frequency-dependent selection targeting a small number of surface-antigen loci (ospC in particular) sufficiently explains the maintenance of sympatric genome diversity in B. Burgess without adaptive divergence.

Multiscale modeling of the causal functional roles of nsSNPs in a genome-wide association study: application to hypoxia
Li Xie,Clara Ng,Thahmina Ali,Raoul Valencia,Barbara L Ferreira,Vincent Xue,Maliha Tanweer,Dan Zhou,Gabriel G. Haddad,Gabriel G. Haddad,Philip E. Bourne,Lei Xie +11 more
TL;DR: It is demonstrated that the consolidation of statistical, structural, and network views of biomolecules and their interactions can provide new insight into the functional role of nsSNPs in Genome-Wide Association Studies, in a way that neither the knowledge of molecular structures nor biological networks alone could achieve.
MageComet--web application for harmonizing existing large-scale experiment descriptions.
TL;DR: MageComet is a web application for biologists and annotators that facilitates the re-annotation of gene expression experiments in MAGE-TAB format that incorporates data mining, automatic annotation, use of ontologies and data validation to improve the consistency and quality of experimental meta-data from the ArrayExpress Repository.

Peptides selective for bcl-2 family proteins
Vincent Xue,Justin M. Jenson,Amy E. Keating,Jianfu Zhou,Gevorg Grigoryan +4 more
- 20 Aug 2020
TL;DR: In this article, the authors presented a set of peptides selective for combinations of combinations of Mcl-1/Bfl1/1/bc1-xL. They also provided compositions containing these peptides and methods of using such peptides in the treatment of cancer that include administering to a subject one of the polypeptides.
Peptide design by optimization on a data-parameterized protein interaction landscape.
Justin M. Jenson,Vincent Xue,Lindsey Stretz,Tirtha Mandal,Lothar “Luther” Reich,Amy E. Keating +5 more
TL;DR: Excellent results on this challenging problem demonstrate the power of a landscape modeling approach, and the designed peptides have potential uses as diagnostic tools or cancer therapeutics.
