Data Mining: Practical Machine Learning Tools and Techniques

Many metabolomics, and other high-content or high-throughput, experiments are set up such that the primary aim is the discovery of biomarker metabolites that can discriminate, with a certain level of certainty, between nominally matched ‘case’ and ‘control’ samples. However, it is unfortunately very easy to find markers that are apparently persuasive but that are in fact entirely spurious, and there are well-known examples in the proteomics literature. The main types of danger are not entirely independent of each other, but include bias, inadequate sample size (especially relative to the number of metabolite variables and to the required statistical power to prove that a biomarker is discriminant), excessive false discovery rate due to multiple hypothesis testing, inappropriate choice of particular numerical methods, and overfitting (generally caused by the failure to perform adequate validation and cross-validation). Many studies fail to take these into account, and thereby fail to discover anything of true significance (despite their claims). We summarise these problems, and provide pointers to a substantial existing literature that should assist in the improved design and evaluation of metabolomics experiments, thereby allowing robust scientific conclusions to be drawn from the available data. We provide a list of some of the simpler checks that might improve one’s confidence that a candidate biomarker is not simply a statistical artefact, and suggest a series of preferred tests and visualisation tools that can assist readers and authors in assessing papers. These tools can be applied to individual metabolites by using multiple univariate tests performed in parallel across all metabolite peaks. They may also be applied to the validation of multivariate models. We stress in particular that classical p-values such as “p < 0.05”, that are often used in biomedicine, are far too optimistic when multiple tests are done simultaneously (as in metabolomics). Ultimately it is desirable that all data and metadata are available electronically, as this allows the entire community to assess conclusions drawn from them. These analyses apply to all high-dimensional ‘omics’ datasets.

Statistical strategies for avoiding false discoveries in metabolomics and related experiments

The growing self-organizing map (GSOM) algorithm is presented in detail and the effect of a spread factor, which can be used to measure and control the spread of the GSOM, is investigated. The spread factor is independent of the dimensionality of the data and as such can be used as a controlling measure for generating maps with different dimensionality, which can then be compared and analyzed with better accuracy. The spread factor is also presented as a method of achieving hierarchical clustering of a data set with the GSOM. Such hierarchical clustering allows the data analyst to identify significant and interesting clusters at a higher level of the hierarchy, and continue with finer clustering of the interesting clusters only. Therefore, only a small map is created in the beginning with a low spread factor, which can be generated for even a very large data set. Further analysis is conducted on selected sections of the data and of smaller volume. Therefore, this method facilitates the analysis of even very large data sets.

Dynamic self-organizing maps with controlled growth for knowledge discovery

As deregulation, new technologies, and new competitors open up the mobile telecommunications industry, churn prediction and management has become of great concern to mobile service providers. A mobile service provider wishing to retain its subscribers needs to be able to predict which of them may be at-risk of changing services and will make those subscribers the focus of customer retention efforts. In response to the limitations of existing churn-prediction systems and the unavailability of customer demographics in the mobile telecommunications provider investigated, we propose, design, and experimentally evaluate a churn-prediction technique that predicts churning from subscriber contractual information and call pattern changes extracted from call details. This proposed technique is capable of identifying potential churners at the contract level for a specific prediction time-period. In addition, the proposed technique incorporates the multi-classifier class-combiner approach to address the challenge of a highly skewed class distribution between churners and non-churners. The empirical evaluation results suggest that the proposed call-behavior-based churn-prediction technique exhibits satisfactory predictive effectiveness when more recent call details are employed for the churn prediction model construction. Furthermore, the proposed technique is able to demonstrate satisfactory or reasonable predictive power within the one-month interval between model construction and churn prediction. Using a previous demographics-based churn-prediction system as a reference, the lift factors attained by our proposed technique appear largely satisfactory.
