Whole genome-based taxonomy of Shewanella and Parashewanella.

There is escalating interest in composting of post-consumption food waste (PCFW) to recycle nutrients and mitigate pollution by inappropriate disposal. The present study aimed to evaluate the performance of bioaugmentation to composting of PCFW, which is in difficulties caused by high sugar, protein and gross lipid content. Inoculation of the microbial consortium effectively induced rapid temperature and pH rising, which led to OM reduction rate at 25.11 % and maturity at 150 % in terms of Germination Index value. EEMs-FRI showed that humification was accelerated in the thermophilic stage and further improved in the mature stage. Bacterial community analysis revealed that microbial inoculant ameliorated acidification, and expedited temperature and pH rising in the initial stage, which in turn accelerated bacteria community succession. The abundance of Actinobacteria was much higher in the thermophilic and mature stage in T2 treatment than in T1, which might explain rapid organic degradation. High temperature enriched thermophilic genera (Thermobifida, Compostibacillus, Neobacillus), and Pseudonocardia and Actinoplanes were enriched in the mature stage, which correlated to effective degradation of organic matter, humification and maturity. Temperature and pH mainly motivated bacterial succession. The results suggest that bioaugmentation is a favorable approach for efficient composting of PCFW. 

Composting of post-consumption food waste enhanced by bioaugmentation with microbial consortium.

A strain, S-1T was isolated from rainbow trout (Oncorhynchus mykiss) exhibiting clinical symptoms of lens atrophy, inappetence, visual impairment and growth retardation. The strain was identified as representing a member of the genus Shewanella on the basis of the results of 16S rRNA gene sequence analysis. The neighbor-joining phylogenetic tree based on 16S rRNA gene sequences indicated that S-1T clustered with Shewanella putrefaciens JCM 20190T, Shewanella profunda DSM 15900T, and Shewanella hafniensis P010T, sharing 99.3, 98.8 and 87.7% 16S rRNA gene similarities, respectively. A polyphasic taxonomic approach including phenotypic, chemotaxonomic, and genomic characterization was employed to ascertain the taxonomic position of S-1T within the genus Shewanella. The overall genome relatedness indices (OGRI) for S-1T compared with the most closely related type strains S. hafniensis ATCC BAA-1207T, Shewanella baltica NCTC 10735T, S. putrefaciens ATCC 8071T and S. profunda DSM 15900T were calculated as 40.8, 40.1, 28.5 and 27.3% for digital DNA-DNA hybridization (dDDH), and 91.6, 91.0, 86.3 and 85.1% for average nucleotide identity (ANI), respectively. OGRI values between S-1T and its close neighbours confirmed that the strain represents a novel species in the genus Shewanella.The DNA G+C content of the strain is 45.2%. Major fatty acids were C17 : 1ω8c, C15 : 0iso, and summed feature 3 (C16 : 1ω6c and/or C16 : 1ω7c). The predominant polar lipids were phosphatidylethanolamine, phospholipid, amino-phospholipid and unidentified lipids. The major respiratory quinones were ubiquinone-8, ubiquinone-7 and menaquinone-7. Chemotaxonomic and phylogenomic analyses of this isolate confirmed that the strain represents a novel species for which the name Shewanella oncorhynchi sp. nov. is proposed, with S-1T as the type strain (JCM 34183T= KCTC 82249T).

Three Gram-staining negative, facultatively anaerobic, rod-shaped and motile strains, FJAT-51800T, FJAT-52962T and FJAT-54481T were isolated from the sediment samples of Zhangjiang Estuary Mangrove National Nature Reserve in Fujian Province, China. The 16S rRNA gene sequencing results indicated they could be novel members of the genus Shewanella. The optimum temperature for growth was 30 °C. The respiratory quinones of the strains were ubiquinone Q-7 or Q-8, and menaquinone MK-7. Polar lipids of the strains FJAT-52962T and FJAT-51800T were phosphatidyl glycerol, phosphatidyl ethanolamine, and unidentified aminophospholipids while strain FJAT-54481 consist of phosphatidylglycerol, phosphatidylethanolamine, unidentified aminophospholipids, two unidentified aminolipids and four unidentified lipids. The major fatty acid of the three strains was iso-C15:0. The genomic DNA G + C contents of strains FJAT-51800T, FJAT-52962T and FJAT-54481T were 48.2, 55.3 and 48.1%, respectively. The average nucleotide identity and digital DNA–DNA hybridization values between strains FJAT-51800T, FJAT-52962T and FJAT-54481T and other closely related Shewanella members were below the cut-off level (95–96%) for species identification. Genome analysis showed that these strains encode genes for osmo-regulation. Based on the results of phenotypic, chemotaxonomic and genome analyses, strains FJAT-51800T, FJAT-52962T and FJAT-54481T represent three novel species of the genus Shewanella, for which the names Shewanella avicenniae sp. nov., Shewanella sedimentimangrovi sp. nov., and Shewanella yunxiaonensis sp. nov., are proposed. The type strains are FJAT-51800T (= GDMCC 1.2204T = KCTC 82448T), FJAT-52962T (= MCCC 1K05496T = KCTC 82445T) and FJAT-54481T (= GDMCC 1.2348T = KCTC 82646T).

Neobacillus sedimentimangrovi sp. nov., a Thermophilic Bacterium Isolated from Mangrove Sediment.

Two aerobic, Gram-stain-positive, rod-shaped, endospore-forming, thermophilic bacterial strains, designated FJAT-54423T and FJAT-54424, were isolated from hyperthermophilic compost sampled in Shanxi Province, PR China. Growth was observed at 30-60 °C (optimum, 50 °C) and pH 6.0-9.0 (optimum, pH 7.0), with up to 2.0 % (w/v) NaCl (optimum, 0 % NaCl). The 16S rRNA gene sequence similarity between FJAT-54423T and FJAT-54424 was 99.9%, and the maximum similarity to a valid taxon was observed with Brevibacillus borstelensis (98.3%). Further, in phylogenetic and phylogenomic trees, strains FJAT-54423T and FJAT-54424 branched with members of the genus Brevibacillus. The menaquinone was MK-7, and the major fatty acids were iso-C15 : 0 and anteiso-C15 : 0. The main polar lipids included phosphatidylmethylethanolamine, phosphatidylethanolamine, diphosphatidylglycerol and phosphatidylglycerol. The cell-wall peptidoglycan was found to contain meso-diaminopimelic acid. The DNA G+C content of strains FJAT-54423T and FJAT-54424 were 54.3 and 54.4 mol%, respectively. The average nucleotide identity (ANI) and digital DNA-DNA hybridization (dDDH) values of strain FJAT-54423T and its most closely related reference strain B. borstelensis DSM 6347T were 77.7 and 21.5 %, respectively, which were lower than the recommended species delineation thresholds of ANI (95%) and dDDH (70%). Based on the observed physiological properties, chemotaxonomic characteristics and ANI and dDDH values, FJAT-54423T and FJAT-54424 belong to a novel species of the genus Brevibacillus, for which the name Brevibacillus composti sp. nov. is proposed. The type strain is FJAT-54423T (=GDMCC 1.2054T=KCTC 43273T).

Two Gram-stain-negative, motile, facultatively anaerobic, rod-shaped strains, FJAT-53720T and FJAT-53726, were isolated from rhizosphere sediment of plant Cyperus malaccensis. Phylogenetic analysis based on their 16S rRNA gene sequences revealed that strains FJAT-53720T and FJAT-53726 were affiliated to the genus Shewanella (forming an independent cluster) with the highest sequence similarity to the type strain of Shewanella algae. Optimum growth of both strains was observed at 30 °C and pH 7. The respiratory quinones were Q-7, Q-8 and MK-7. The polar lipid profile included phosphatidylmethyl ethanolamine, phosphatidylethanolamine, diphosphatidylglycerol, one unidentified aminophospholipid and four unknown phospholipids. The major fatty acids of strains FJAT-53720T and FJAT-53726 were iso-C15:0, C17 : 1 ω8c and summed feature 3. The genomic DNA G+C content of strain FJAT-53720T was 55.6 mol%. The average nucleotide identity (ANI) and digital DNA-DNA hybridization (dDDH) values between FJAT-53720T and FJAT-53726 were 97.4 and 77.9 %, confirming that they were similar species and hence FJAT-53720T was selected for further analysis. The ANI and dDDH values between FJAT-53720T and other members of the genus Shewanella were below the cut-off level (95-96 %; 70 %) for species delineation. Based on the above results, FJAT-53720T represents a novel species of the genus Shewanella, for which the name Shewanella cyperi sp. nov. is proposed. The type strain is FJAT-53720T (=KCTC 82444T=GDMCC 1.2207T).
