Inter- and intra-specific pan-genomes of Borrelia burgdorferi sensu lato: genome stability and adaptive radiation
Emmanuel F. Mongodin,Sherwood R. Casjens,John F. Bruno,Yun Xu,Elliott F. Drabek,David R. Riley,Brandi L. Cantarel,Pedro E. Pagan,Yozen Hernandez,Levy C. Vargas,John J. Dunn,Steven E. Schutzer,Claire M. Fraser,Wei-Gang Qiu,Benjamin J. Luft +14 more
TL;DR: Genome adaptation of B. burgdorferi s.l. is driven predominantly by copy-number and sequence variations of lipoprotein genes, which are among the lowest in bacterial pathogens, resulting in high genome stability and few lineage-specific genes.
Pervasive Recombination and Sympatric Genome Diversification Driven by Frequency-Dependent Selection in Borrelia burgdorferi, the Lyme Disease Bacterium
James Haven,Levy C. Vargas,Emmanuel F. Mongodin,Vincent Xue,Yozen Hernandez,Pedro E. Pagan,Claire M. Fraser-Liggett,Steven E. Schutzer,Benjamin J. Luft,Sherwood R. Casjens,Wei-Gang Qiu,Wei-Gang Qiu +11 more
TL;DR: It is suggested that pervasive recombination makes it less likely for local B. burgdorferi genomic groups to achieve host specialization, and negative frequency-dependent selection targeting a small number of surface-antigen loci (ospC in particular) sufficiently explains the maintenance of sympatric genome diversity in B. Burgess without adaptive divergence.

Partial venom gland transcriptome of a Drosophila parasitoid wasp, Leptopilina heterotoma, reveals novel and shared bioactive profiles with stinging Hymenoptera.
Mary Ellen Heavner,Gwenaelle Gueguen,Roma Rajwani,Pedro E. Pagan,Chiyedza Small,Shubha Govind +5 more
TL;DR: This investigation is among the first functional genomic studies for a natural parasitic wasp of Drosophila and will help explain how L. heterotoma shuts down its hosts' immunity and shed light on the molecular basis of a natural arms race between these insects.

BorreliaBase : a phylogeny-centered browser of Borrelia genomes
Lia Di,Pedro E. Pagan,Daniel Packer,Che L. Martin,Saymon Akther,Girish Ramrattan,Emmanuel F. Mongodin,Claire M. Fraser,Steven E. Schutzer,Benjamin J. Luft,Sherwood R. Casjens,Wei-Gang Qiu +11 more
TL;DR: With a genome phylogeny at its center, BorreliaBase allows online identification of hypervariable lipoprotein genes, potential regulatory elements, and recombination footprints by providing evolution-based expectations of sequence variability at each genomic locus.
BpWrapper: BioPerl-based sequence and tree utilities for rapid prototyping of bioinformatics pipelines.
Yozen Hernandez,Yozen Hernandez,Rocky Bernstein,Pedro E. Pagan,Levy C. Vargas,William D. McCaig,Girish Ramrattan,Saymon Akther,Amanda Larracuente,Lia Di,Filipe G. Vieira,Wei-Gang Qiu,Wei-Gang Qiu +12 more
TL;DR: Designed as standard utilities for UNIX-family operating systems, BpWrapper makes functionality of some of the most popular BioPerl modules readily accessible on the command line to novice as well as to experienced bioinformatics practitioners.
