DNA markers have enormous potential to improve the efficiency and precision of conventional plant breeding via marker-assisted selection (MAS). The large number of quantitative trait loci (QTLs) mapping studies for diverse crops species have provided an abundance of DNA marker–trait associations. In this review, we present an overview of the advantages of MAS and its most widely used applications in plant breeding, providing examples from cereal crops. We also consider reasons why MAS has had only a small impact on plant breeding so far and suggest ways in which the potential of MAS can be realized. Finally, we discuss reasons why the greater adoption of MAS in the future is inevitable, although the extent of its use will depend on available resources, especially for orphan crops, and may be delayed in less-developed countries. Achieving a substantial impact on crop improvement by MAS represents the great challenge for agricultural scientists in the next few decades.

Marker-assisted selection: an approach for precision plant breeding in the twenty-first century

Genetic resistance to plant viruses has been used for at least 80 years to control agricultural losses to viral diseases. To date, hundreds of naturally occurring genes for resistance to plant viruses have been reported from studies of both monocot and dicot crops, their wild relatives, and the plant model, Arabidopsis. The isolation and characterization of a few of these genes in the past decade have resulted in detailed knowledge of some of the molecules that are critical in determining the outcome of plant viral infection. In this chapter, we have catalogued genes for resistance to plant viruses and have summarized current knowledge regarding their identity and inheritance. Insofar as information is available, the genetic context, genomic organization, mechanisms of resistance and agricultural deployment of plant virus resistance genes are also discussed.

Genetics of Plant Virus Resistance

Wheat is grown worldwide in diverse geographical regions, environments, and production systems. Although many diseases and pests are known to reduce grain yield potential and quality, the three rusts and powdery mildew fungi have historically caused major crop losses and continue to remain economically important despite the widespread use of host resistance and fungicides. The evolution and fast spread of virulent and more aggressive race lineages of rust fungi have only worsened the situation. Fusarium head blight, leaf spotting diseases, and, more recently, wheat blast (in South America and Bangladesh) have become diseases of major importance in recent years largely because of intensive production systems, the expansion of conservation agriculture, undesirable crop rotations, or increased dependency on fungicides. High genetic diversity for race-specific and quantitative resistance is known for most diseases; their selection through phenotyping reinforced with molecular strategies offers great promise in achieving more durable resistance and enhancing global wheat productivity.

Disease Impact on Wheat Yield Potential and Prospects of Genetic Control.

Barley is cultivated both in highly productive agricultural systems and also in marginal and subsistence environments. Its distribution is worldwide and is of considerable economic importance for animal feed and alcohol production. The overall importance of barley as a human food is minor but there is much potential for new uses exploiting the health benefits of whole grain and beta-glucans. The barley supply chains are complex and show added value at many stages. Germplasm resources for barley are considerable, with much potential for exploitation of its biodiversity available through the use of recently developed genomic and breeding tools. Consequently, substantial gains in crucial sustainability characteristics should be achievable in the future, together with increased understanding of the physiological basis of many agronomic traits, particularly water and nutrient use efficiency. Barley’s ability to adapt to multiple biotic and abiotic stresses will be crucial to its future exploitation and increased emphasis on these traits in elite germplasm is needed to equip the crop for environmental change. Similarly, resource use efficiency should become a higher priority to ensure the crop’s sustainability in the long-term. Clearly barley is a resilient crop with much potential which can be realised in the future.

Molecular breeding (MB) may be defined in a broad-sense as the use of genetic manipula‐ tion performed at DNA molecular levels to improve characters of interest in plants and ani‐ mals, including genetic engineering or gene manipulation, molecular marker-assisted selection, genomic selection, etc. More often, however, molecular breeding implies molecu‐ lar marker-assisted breeding (MAB) and is defined as the application of molecular biotech‐ nologies, specifically molecular markers, in combination with linkage maps and genomics, to alter and improve plant or animal traits on the basis of genotypic assays. This term is used to describe several modern breeding strategies, including marker-assisted selection (MAS), marker-assisted backcrossing (MABC), marker-assisted recurrent selection (MARS), and genome-wide selection (GWS) or genomic selection (GS) (Ribaut et al., 2010). In this ar‐ ticle, we will address general principles and methodologies of marker-assisted breeding in plants and discuss some issues related to the procedures and applications of this methodolo‐ gy in practical breeding, including marker-assisted selection, marker-based backcrossing, marker-based pyramiding of multiple genes, etc., beginning with a brief introduction to mo‐ lecular markers as a powerful tool for plant breeding.

Molecular Markers and Marker-Assisted Breeding in Plants

YLM, a codaominant polymerase chain reaction (PCR) marker linked to Yd2, could substantially improve the precision and efficiency of barley yellow dwarf virus (BYDV) resistance breeding. The aim of this study was to assess the effectiveness of YLM in a marker-assisted introgression programme and to quantify associations between the presence of Yd2 and other agronomic and quality traits. The Yd2 gene was introgressed into a BYDV-susceptible background through two cycles of marker-assisted backcrossing. BC2 F2-derived lines, either carrying or not carrying the YLM allele associated with resistance, were compared in the presence and absence of BYDV. The YLM marker was shown to be effective in the introgression of Yd2. Lines carrying the YLM allele associated with resistance produced significantly fewer leaf symptoms and showed a reduction in yield loss when infected with BYDV. There were no deleterious effects associated with the introgression of Yd2 on grain yield, grain size or malting quality. The implications of marker-assisted selection for Yd2 on barley improvement are discussed.

Marker‐assisted backcross introgression of the Yd2 gene conferring resistance to barley yellow dwarf virus in barley

The barley mapping population Mundah × Keel was devised to characterise and map chromosome regions associated with improved growth and grain yield on sandy soils of low fertility. A low level of polymorphism between the parents proved problematic for the construction of a detailed linkage map of this population. Despite this, significant quantitative trait loci (QTLs) for specific traits were detected, providing an insight into the probable chromosome regions associated with sand adaptation. In addition, this population is being employed to identify loci associated with the expression of traits for moisture stress and frost tolerance, and resistance to spot form of net blotch and leaf scald.
