Characterizing Protein Interactions Employing a Genome-Wide siRNA Cellular Phenotyping Screen
Apichat Suratanee,Martin Schaefer,Matthew J. Betts,Zita Soons,Heiko Mannsperger,Nathalie Harder,Marcus Oswald,Markus Gipp,Ellen Ramminger,Guillermo Marcus,Reinhard Männer,Karl Rohr,Erich E. Wanker,Robert B. Russell,Miguel A. Andrade-Navarro,Roland Eils,Rainer König +16 more
TL;DR: A novel computational development is presented that employs mitotic phenotypes of a genome-wide RNAi knockdown screen and enables identifying the activating and inhibiting effects of PPIs and demonstrates that the predicted effects can be used to cluster knockdown genes of similar biological processes in coherent subgroups.

Identification of transcribed protein coding sequence remnants within lincRNAs
TL;DR: A novel computational methodology to study non-coding gene sequences can be applied to identify the evolutionary biogenesis and function of lincRNAs and shows the expression correlation between linc RNAs and their identified parental protein-c coding genes using public RNA-seq repositories, hinting at novel gene regulatory relationships.

The Role of Low Complexity Regions in Protein Interaction Modes: An Illustration in Huntingtin.
TL;DR: In this paper, a detailed analysis for Huntingtin (HTT), a large protein that is a hub for interaction with hundreds of proteins, has a variety of low complexity regions (LCRs) and for which partial structural information (in complex with HAP40) is available.

Preimplantation development regulatory pathway construction through a text-mining approach
Elisa Donnard,Elisa Donnard,Adriano Barbosa-Silva,Adriano Barbosa-Silva,Rafael Lucas Muniz Guedes,Gabriel Fernandes,Henrique Velloso,Matthew J. Kohn,Miguel A. Andrade-Navarro,J. Miguel Ortega +9 more
TL;DR: This work sought to develop the regulatory pathway for the preimplantation development stage using text-mining tools such as Medline Ranker and PESCADOR to reveal biointeractions among the genes involved in this process and used the genes in this pathway as seeds for the generation of clusters of homologous genes.
