Spiny-rayed fishes, or acanthomorphs, comprise nearly one-third of all living vertebrates. Despite their dominant role in aquatic ecosystems, the evolutionary history and tempo of acanthomorph diversification is poorly understood. We investigate the pattern of lineage diversification in acanthomorphs by using a well-resolved time-calibrated phylogeny inferred from a nuclear gene supermatrix that includes 520 acanthomorph species and 37 fossil age constraints. This phylogeny provides resolution for what has been classically referred to as the “bush at the top” of the teleost tree, and indicates acanthomorphs originated in the Early Cretaceous. Paleontological evidence suggests acanthomorphs exhibit a pulse of morphological diversification following the end Cretaceous mass extinction; however, the role of this event on the accumulation of living acanthomorph diversity remains unclear. Lineage diversification rates through time exhibit no shifts associated with the end Cretaceous mass extinction, but there is a global decrease in lineage diversification rates 50 Ma that occurs during a period when morphological disparity among fossil acanthomorphs increases sharply. Analysis of clade-specific shifts in diversification rates reveal that the hyperdiversity of living acanthomorphs is highlighted by several rapidly radiating lineages including tunas, gobies, blennies, snailfishes, and Afro-American cichlids. These lineages with high diversification rates are not associated with a single habitat type, such as coral reefs, indicating there is no single explanation for the success of acanthomorphs, as exceptional bouts of diversification have occurred across a wide array of marine and freshwater habitats.

Phylogeny and tempo of diversification in the superradiation of spiny-rayed fishes

Understanding how and why certain clades diversify greatly in morphology whereas others do not remains a major theme in evolutionary biology. Projecting families of phylogenies into multivariate morphospaces can distinguish two scenarios potentially leading to unequal morphological diversification: unequal magnitude of change per phylogenetic branch, and unequal efficiency in morphological innovation. This approach is demonstrated using a case study of skulls in sister clades within the South American fish superfamily Anostomoidea. Unequal morphological diversification in this system resulted not from the morphologically diverse clade changing more on each phylogenetic branch, but from that clade distributing an equal amount of change more widely through morphospace and innovating continually. Although substantial morphological evolution occurred throughout the less diverse clade's history, most of that clade's expansion in morphospace occurred in the most basal branches, and more derived portions of that radiation oscillated within previously explored limits. Because simulations revealed that there is a maximum 2.7% probability of generating two clades that differ so greatly in the density of lineages within morphospace under a null Brownian model, the observed difference in pattern likely reflects a difference in the underlying evolutionary process. Clade–specific factors that may have promoted or arrested morphological diversification are discussed.

Continuous and Arrested Morphological Diversification in Sister Clades of Characiform Fishes: A Phylomorphospace Approach

Studies of the evolution of phenotypic diversity have gained momentum among neontologists interested in the uneven distribution of diversity across the tree of life. Potential morphological diversity in a lineage is a function of the number of independent parameters required to describe the form, and innovations such as structural duplication and functional decoupling can enhance the potential for diversity in a given clade. The functional properties of organisms are determined by underlying parts, but any property that is determined by three or more parts expresses many-to-one mapping of form to function, in which many morphologies will have the same functional property. This ubiquitous feature of organismal design results in surfaces of morphological variation that are neutral with respect to the functional property, and enhances the potential for simultaneously optimizing two or more functions of the system.

Adaptive radiation is the likely source of much of the ecological and morphological diversity of life1–4. How adaptive radiations proceed and what determines their extent remains unclear in most cases1,4. Here we report the in-depth examination of the spectacular adaptive radiation of cichlid fishes in Lake Tanganyika. On the basis of whole-genome phylogenetic analyses, multivariate morphological measurements of three ecologically relevant trait complexes (body shape, upper oral jaw morphology and lower pharyngeal jaw shape), scoring of pigmentation patterns and approximations of the ecology of nearly all of the approximately 240 cichlid species endemic to Lake Tanganyika, we show that the radiation occurred within the confines of the lake and that morphological diversification proceeded in consecutive trait-specific pulses of rapid morphospace expansion. We provide empirical support for two theoretical predictions of how adaptive radiations proceed, the ‘early-burst’ scenario1,5 (for body shape) and the stages model1,6,7 (for all traits investigated). Through the analysis of two genomes per species and by taking advantage of the uneven distribution of species in subclades of the radiation, we further show that species richness scales positively with per-individual heterozygosity, but is not correlated with transposable element content, number of gene duplications or genome-wide levels of selection in coding sequences. Analyses of molecular, anatomical, pigmentation and ecological characteristics of nearly all of the approximately 240 species of cichlid fishes in Lake Tanganyika show that the massive adaptive radiation occurred within the confines of the lake through trait-specific pulses of accelerated evolution.

Although most studies have used one or two measures of disparity to quantify and characterize the occupation of morphospace, multiple measures may be necessary to fully detect changes in patterns of morphospace occupation. Also, the ability to detect morphological trends and occupation patterns within morphospace depends on using the appropriate measure(s) of disparity. In this study, seven measures were used to determine and characterize sensitivity to sample size of the data, number of morphological characters, percentage of missing data, and changes in morphospace occupation pattern.
