Genomic Evidence of In-Flight Transmission of SARS-CoV-2 Despite Predeparture Testing.
Tara Swadi,Jemma L. Geoghegan,Tom Devine,Caroline McElnay,Jillian Sherwood,Phil Shoemack,Xiaoyun Ren,Matt Storey,Sarah Jefferies,Erasmus Smit,James Hadfield,Aoife Kenny,Lauren Jelley,Andrew Sporle,Andrea McNeill,G. Edwin Reynolds,Kip Mouldey,Lindsay Lowe,Gerard J.B. Sonder,Alexei J. Drummond,Sue Huang,David Welch,Edward C. Holmes,Nigel P. French,Colin R Simpson,Joep de Ligt +25 more
TL;DR: In this paper, a flight from Dubai, United Arab Emirates, that arrived in New Zealand on September 29, 2019, test results were positive for 7 persons in MIQ and all 7 SARS-CoV-2 genomes were genetically identical, except for a single mutation in 1 sample.

Phylodynamics reveals the role of human travel and contact tracing in controlling the first wave of COVID-19 in four island nations.
Jordan Douglas,Fábio K. Mendes,Remco R. Bouckaert,Dong Xie,Cinthy L. Jiménez-Silva,Christiaan Swanepoel,Joep de Ligt,Xiaoyun Ren,Matt Storey,James Hadfield,Colin R Simpson,Jemma L. Geoghegan,Alexei J. Drummond,David Welch +13 more
TL;DR: It is demonstrated how the use of genomic data and computational biology methods can assist health officials in characterising the epidemiology of viral epidemics and for contact tracing.
Phylodynamics reveals the role of human travel and contact tracing in controlling COVID-19 in four island nations
Jordan Douglas,Fábio K. Mendes,Remco R. Bouckaert,Dong Xie,Cinthy L. Jiménez-Silva,Christiaan Swanepoel,Joep de Ligt,Xiaoyun Ren,Matt Storey,James Hadfield,Colin R Simpson,Jemma L. Geoghegan,Alexei J. Drummond,David Welch +13 more
TL;DR: The reconstruction of COVID-19's phylogenetic history indicated that this disease was introduced many times into each island, and that introductions slowed down markedly when the borders closed, and it was found that New Zealand clusters identified via standard health surveillance largely agreed with those defined by genomic data.
A case study of extended in-flight transmission of SARS-CoV-2 en route to Aotearoa New Zealand
Tara Swadi,Jemma L. Geoghegan,Tom Devine,Caroline McElnay,Phil Shoemack,Xiaoyun Ren,Matt Storey,Sarah Jefferies,Jillian Sherwood,Erasmus Smit,James Hadfield,Aoife Kenny,Lauren Jelley,Andrew Sporle,Andrea McNeill,G. - 19 Nov 2020
TL;DR: It is concluded that at least four in-flight transmission events of SARS-CoV-2 likely took place and four of these events were likely obtained in the country of origin prior to departure.

The power and limitations of genomics to track COVID-19 outbreaks: a case study from New Zealand
Jemma L. Geoghegan,Jordan Douglas,Xiaoyun Ren,Matt Storey,James Hadfield,Olin K. Silander,Nikki E. Freed,Lauren Jelley,Sarah Jefferies,Jillian Sherwood,Shevaun Paine,Sue Huang,Andrew Sporle,Michael G Baker,David R. Murdoch,Alexei J. Drummond,David Welch,Colin R Simpson,Colin R Simpson,Nigel P. French,Edward C. Holmes,Joep de Ligt +21 more
TL;DR: In this article, the genomes of 80% of the laboratory-confirmed samples of SARS-CoV-2 from New Zealand's August 2020 outbreak and compared these genomes to the available global genomic data.
