The reference human genome sequence set the stage for studies of genetic variation and its association with human disease, but epigenomic studies lack a similar reference. To address this need, the NIH Roadmap Epigenomics Consortium generated the largest collection so far of human epigenomes for primary cells and tissues. Here we describe the integrative analysis of 111 reference human epigenomes generated as part of the programme, profiled for histone modification patterns, DNA accessibility, DNA methylation and RNA expression. We establish global maps of regulatory elements, define regulatory modules of coordinated activity, and their likely activators and repressors. We show that disease- and trait-associated genetic variants are enriched in tissue-specific epigenomic marks, revealing biologically relevant cell types for diverse human traits, and providing a resource for interpreting the molecular basis of human disease. Our results demonstrate the central role of epigenomic information for understanding gene regulation, cellular differentiation and human disease.

Recent discoveries are redefining our view of cellular senescence as a trigger of tissue remodelling that acts during normal embryonic development and upon tissue damage. To achieve this, senescent cells arrest their own proliferation, recruit phagocytic immune cells and promote tissue renewal. This sequence of events - senescence, followed by clearance and then regeneration - may not be efficiently completed in aged tissues or in pathological contexts, thereby resulting in the accumulation of senescent cells. Increasing evidence indicates that both pro-senescent therapies and antisenescent therapies can be beneficial. In cancer and during active tissue repair, pro-senescent therapies contribute to minimize the damage by limiting proliferation and fibrosis, respectively. Conversely, antisenescent therapies may help to eliminate accumulated senescent cells and to recover tissue function.

We modified the use of antibody arrays to provide a quantitative assessment of factors secreted by senescent cells. We show that human cells induced to senesce by genotoxic stress secrete myriad factors associated with inflammation and malignancy. This senescence-associated secretory phenotype (SASP) developed slowly over several days and only after DNA damage of sufficient magnitude to induce senescence. Remarkably similar SASPs developed in normal fibroblasts, normal epithelial cells, and epithelial tumor cells after genotoxic stress in culture, and in epithelial tumor cells in vivo after treatment of prostate cancer patients with DNA- damaging chemotherapy. In cultured premalignant epithelial cells, SASPs induced an epithelial–mesenchyme transition and invasiveness, hallmarks of malignancy, by a paracrine mechanism that depended largely on the SASP factors interleukin (IL)-6 and IL-8. Strikingly, two manipulations markedly amplified, and accelerated development of, the SASPs: oncogenic RAS expression, which causes genotoxic stress and senescence in normal cells, and functional loss of the p53 tumor suppressor protein. Both loss of p53 and gain of oncogenic RAS also exacerbated the promalignant paracrine activities of the SASPs. Our findings define a central feature of genotoxic stress-induced senescence. Moreover, they suggest a cell-nonautonomous mechanism by which p53 can restrain, and oncogenic RAS can promote, the development of age-related cancer by altering the tissue microenvironment. These phenotypes are acquired in part by somatic mutations, which derange normal controls over cell proliferation (growth), survival, invasion, and other processes important for malignant tumorigenesis [1]. In addition, there is increasing evidence that the tissue microenvironment is an important determinant of whether and how malignancies develop [2,3]. Normal tissue environ- ments tend to suppress malignant phenotypes, whereas abnormal tissue environments such at those caused by inﬂammation can promote cancer progression. Cancer development is restrained by a variety of tumor suppressor genes. Some of these genes permanently arrest the growth of cells at risk for neoplastic transformation, a process termed cellular senescence [4–6]. Two tumor suppressor pathways, controlled by the p53 and p16INK4a/pRB proteins, regulate senescence responses. Both pathways integrate multiple aspects of cellular physiology and direct cell fate towards survival, death, proliferation, or growth arrest, depending on the context [7,8]. Several lines of evidence indicate that cellular senescence is a potent tumor-suppressive mechanism [4,9,10]. Many poten- tially oncogenic stimuli (e.g., dysfunctional telomeres, DNA PLoS Biology | www.plosbiology.org damage, and certain oncogenes) induce senescence [6,11]. Moreover, mutations that dampen the p53 or p16INK4a/pRB pathways confer resistance to senescence and greatly increase cancer risk [12,13]. Most cancers harbor mutations in one or both of these pathways [14,15]. Lastly, in mice and humans, a senescence response to strong mitogenic signals, such as those delivered by certain oncogenes, prevents premalignant lesions from progressing to malignant cancers [16–19]. Senescence-Associated Secretory Phenotypes Reveal Cell-Nonautonomous Functions of Oncogenic RAS and the p53 Tumor Suppressor

Despite the skepticism that once prevailed among immunologists, it is now widely accepted that the normal immune system harbors a T-cell population, called regulatory T cells (Treg cells), specialized for immune suppression. It was first shown that depletion of a T-cell subpopulation from normal rodents produced autoimmune disease. Search for a molecular marker specific for such autoimmune-preventive Treg cells has revealed that the majority, if not all, of them constitutively express the CD25 molecule as depletion of CD25+CD4+ T cells spontaneously evokes autoimmune disease in otherwise normal rodents. The expression of CD25 by Treg cells has made it possible to delineate their developmental pathways, in particular their thymic development, and establish simple in vitro assay for assessing their suppressive activity. The marker and the in vitro assay have helped to identify human Treg cells with similar functional and phenotypic characteristics. Recent efforts have shown that natural Treg cells specifically express the transcription factor Foxp3 and that mutations of the Foxp3 gene produce a variety of immunological diseases in humans and rodents. Specific expression of Foxp3 in natural Treg cells has enabled their functional and developmental characterization by genetic approach. These studies altogether have provided firm evidence for Foxp3+CD25+CD4+ Treg cells as an indispensable cellular constituent of the normal immune system for establishing and maintaining immunologic self-tolerance and immune homeostasis. Treg cells are now within the scope of clinical use to treat immunological diseases and control physiological and pathological immune responses.

Not All Histological Damage in Baseline Biopsies Is Deleterious for Renal Allograft Survival: 1064

A protocol biopsy analysis from an NIH multicenter pediatric renal transplant trial reveals no adverse effect of steroid avoidance on the histological evolution of chronic graft injury

Aim To explore whether intraoperative direct measurement of renal flows reflect ischemia/reperfusion injury and identify grafts at risk of inferior outcome in kidney transplantation, we conducted an observational retrospective single-center study. Methods Intraoperative direct transit-time flow measurements of renal artery flow (RAF) in mL/min were obtained immediately after graft reperfusion (M1) and prior to skin closure (M2). Patients were divided into the following 4 outcome groups: delayed graft function in patients requiring dialysis within postoperative day 7, non-dialysis requiring delayed graft function in patients with creatinine reduction ratio between postoperative days 1 to 2 (CRR2) ⩽30%, immediate graft function (CRR2 >30%), and patients with vascular complications. Median and interquartile ranges are reported. Results 68 kidney transplants were included with a median follow-up of 12.6 (8.1-19.9) months. 16 living donors (LD), 35 donation after brain death donors (DBD) and 17 donation after cardiac death donors (DCD). Renal artery flow was available in 15 patients at M1 and in all 68 included patients at M2. An increase of flow between M1 and M2 was observed in 73% of cases. Living donors showed significantly higher flows than deceased donors (Table 1). A creatinine reduction ratio between postoperative days 1 to 2 ⩽30% was observed in all delayed graft function patients requiring dialysis or not and in 3 out of 4 vascular complication patients. Renal artery flow at M2 in these patients was significantly lower compared to immediate graft function patients: 259 (181-344) vs 419.5 (247-551), p=0.0065. Renal artery flow at M2 showed a negative correlation with recipient age (r=-0.28, p=0.002) but not with donor age (r=-0.23, p=0.058). No PNF or irreversible rejection were observed. Graft loss occurred in 3 patients because of 2 renal artery thrombosis and 1 renal vein thrombosis in the early postoperative period. Normal curves with low flow or high resistance were observed at M1 with reduction of resistance at M2 (Table 2). In 2 patients experiencing post-transplant arterial complications initial flows were normal or even high with a reduction of the flows at M2 (M2/M1 ⩽1). The patient with postoperative renal vein thrombosis did not show any intraoperative findings in the arterial measurements. Conclusions Our results demonstrates different flows according to graft quality. Patients receiving living donor grafts and with immediate graft function showed significantly higher intraoperative renal artery flows. Intraoperative direct renal artery flow measurement in kidney transplantation identified transplants at risk for worse outcome. Table. No title available. Table. No title available.
