Microbial endophytes: application towards sustainable agriculture and food security

Bacterioplankton play an important role in estuarine ecosystem functions and services; however, potentially pathogenic bacteria may exhibit infectivity and pose a serious threat to environmental and human health. In this study, geographic patterns and assembly processes of bacterioplankton communities in 30 subtropical estuaries were explored, and potential pathogenic bacteria in the estuaries were detected and profiled. ABSTRACT Microbial communities in coastal waters are diverse and dynamic and play important roles in ecosystem functions and services. Despite the ecological impact of bacterioplankton or pathogens, little is known about whether bacterioplankton and pathogen communities exhibit similar patterns. Here, using 16S RNA gene amplicon sequencing, the geographic patterns and assembly processes of bacterioplankton and pathogen communities in 30 subtropical estuaries were studied. Results showed that the estuarine bacterioplankton communities mainly consisted of Proteobacteria (49.06%), Actinobacteria (17.62%), and Bacteroidetes (16.33%), among which 31 pathogen genera (186 amplicon sequence variants [ASVs]) were identified. Under the influence of salinity, bacterioplankton and pathogens showed similar biogeographic patterns. Redundancy and correlation analyses indicated that the bacterioplankton communities were strongly correlated with estuarine environmental factors, but potential pathogens were less influenced. Co-occurrence network analysis revealed a close relationship between bacterioplankton and potential pathogens, with two pathogens identified as connectors (i.e., ASV340 [Clostridium perfringens] and ASV1624 [Brevundimonas diminuta]), implying potential impacts of pathogens on structure, function, and stability of estuarine bacterioplankton communities. Null-model analysis revealed that deterministic processes (heterogeneous selection) dominated bacterioplankton community assembly, while stochastic processes (undominated effect) shaped the potential pathogen community. Our findings illustrate the biogeographic patterns and community assembly mechanisms of bacterioplankton and pathogens in estuaries, which should provide guidance and a reference for the control of potential pathogenic bacteria. Our results demonstrate here that bacterioplankton and pathogens show similar biogeographic patterns under the influence of salinity. Interestingly, heterogeneous selection dominated bacterioplankton assembly, while stochasticity dominated pathogen assembly. This study provides important information for future risk assessment of potential pathogenic bacteria as well as management in estuarine ecosystems.

Biogeographic Patterns and Community Assembly Processes of Bacterioplankton and Potential Pathogens in Subtropical Estuaries in China

Invading pathogens interact with plant-associated microbial communities, which can be altered under the pressure of pathogen infection. Limited information exists on plant–microbe interactions occurring during natural outbreaks in agricultural fields. Taproot decline (TRD) of soybean is an emerging disease caused by Xylaria necrophora. TRD disease occurrence and yield loss associated with TRD are outstanding issues in soybean production. We applied nuclear ribosomal DNA Internal Transcribed Spacers and 16S rRNA gene taxonomic marker sequencing to define the composition of the fungal and bacterial communities associated with healthy and diseased soybean roots collected from the Mississippi Delta. The plant compartment was a significant factor regulating taxonomic diversity, followed by the disease status of the plant. TRD impacted the root endophytes, causing imbalances; at the intermediate and advanced stages of TRD, X. necrophora decreased mycobiome diversity, whereas it increased microbiome richness. Networks of significant co-occurrence and co-exclusion relationships revealed direct and indirect associations among taxa and identified hubs with potential roles in assembling healthy and TRD-affected soybean biomes. These studies advance the understanding of host–microbe interactions in TRD and the part of biomes in plant health and disease.

Metagenomic Analyses of the Soybean Root Mycobiome and Microbiome Reveal Signatures of the Healthy and Diseased Plants Affected by Taproot Decline

The rhizosphere microbiome substantially affects plant health, yet comparatively little is known regarding the foliar community dynamics. Here, we examine the relationship between the microbiota and their response to natural infection by pathogens. We established an experimental system using a set of sorghum recombinant inbred lines (RILS). These RILS included four models denoted as resistant, moderately resistant, susceptible and highly susceptible. A combination of 16S rRNA and ITS gene amplicon approaches was used to assess bacteria and fungi, respectively, in foliar samples. We show that the foliar microbiome differs substantially in asymptomatic and symptomatic RILs subsequent to natural infection by pathogens. A significant association was found between plant health and microbial community structure. Our analyses revealed several distinct fungal and bacterial pathogens. These pathogens included Gibberella and Pantoea genera, which were associated with the highly susceptible group. In addition to these pathogens, we also found signatures for Ascochyta, a known plant pathogenic genus. Members of the bacterial genus Methylorubrum and the fungal genus Hannaella, both known to exhibit plant growth-promoting (PGP) traits, were associated with the resistant and moderately resistant groups. These data also reveal numerous highly diverse fungal and bacterial taxa in RILs that did not show symptoms. We also found taxonomic differences between the microbiota hosted by the symptomatic and asymptomatic RILs. Together, these data suggest that pathogen infection may result in distinct microbiota. These results suggest that highly diverse microbiome may promote the plants ability to resist the effects of pathogens potentially contributing to plant health.
