Synthetic thermoplastics constitute the majority by percentage of anthropogenic debris entering the Earth's oceans. Microplastics (=5-mm fragments) are rapidly emerging pollutants in marine ecosystems that may transport potentially toxic chemicals into macrobial food webs. This commentary evaluates our knowledge concerning the interactions between marine organisms and microplastics and identifies the lack of microbial research into microplastic contamination as a significant knowledge gap. Microorganisms (bacteria, archaea, and picoeukaryotes) in coastal sediments represent a key category of life with reference to understanding and mitigating the potential adverse effects of microplastics due to their role as drivers of the global functioning of the marine biosphere and as putative mediators of the biodegradation of plastic-associated additives, contaminants, or even the plastics themselves. As such, research into the formation, structure, and activities of microplastic-associated microbial biofilms is essential in order to underpin management decisions aimed at safeguarding the ecological integrity of our seas and oceans.

Interactions between microorganisms and marine microplastics: A call for research

Nitrification and denitrification are key steps in nitrogen (N) cycling. The coupling of these processes, which affects the flow of N in ecosystems, requires close interaction of nitrifying and denitrifying microorganisms, both spatially and temporally. The diversity, temporal and spatial variations in the microbial communities affecting these processes was examined, in relation to N cycling, across 12 sites in the Fitzroy river estuary, which is a turbid subtropical estuary in central Queensland. The estuary is a major source of nutrients discharged to the Great Barrier Reef near-shore zone. Measurement of nitrogen fluxes showed an active denitrifying community during all sampling months. Archaeal ammonia monooxygenase (amoA of AOA, functional marker for nitrification) was significantly more abundant than Betaproteobacterial (beta-AOB) amoA. Nitrite reductase genes, functional markers for denitrification, were dominated by nirS and not nirK types at all sites during the year. AOA communities were dominated by the soil/sediment cluster of Crenarchaeota, with sequences found in estuarine sediment, marine and terrestrial environments, whereas nirS sequences were significantly more diverse (where operational taxonomic units were defined at both the threshold of 5% and 15% sequence similarity) and were closely related to sequences originating from estuarine sediments. Terminal-restriction fragment length polymorphism (T-RFLP) analysis revealed that AOA population compositions varied spatially along the estuary, whereas nirS populations changed temporally. Statistical analysis of individual T-RF dominance suggested that salinity and C:N were associated with the community succession of AOA, whereas the nirS-type denitrifier communities were related to salinity and chlorophyll-alpha in the Fitzroy river estuary.

Archaeal ammonia oxidizers and nirS -type denitrifiers dominate sediment nitrifying and denitrifying populations in a subtropical macrotidal estuary

Nitrogen (N) is a key element for life in the oceans. It controls primary productivity in many parts of the global ocean, consequently playing a crucial role in the uptake of atmospheric carbon dioxide. The marine N cycle is driven by multiple biogeochemical transformations mediated by microorganisms, including processes contributing to the marine fixed N pool (N2 fixation) and retained N pool (nitrification, assimilation, and dissimilatory nitrate reduction to ammonia), as well as processes contributing to the fixed N loss (denitrification, anaerobic ammonium oxidation and nitrite-dependent anaerobic methane oxidation). The N cycle maintains the functioning of marine ecosystems and will be a crucial component in how the ocean responds to global environmental change. In this review, we summarize the current understanding of the marine microbial N cycle, the functional N genes involved, the ecology and distribution of the participating microorganisms, and the main impacts of anthropogenic activities on the marine N cycle.

Processes and Microorganisms Involved in the Marine Nitrogen Cycle: Knowledge and Gaps

Nitrogen (N) is one of the primary nutrients required to build biomass and is therefore in high demand in aquatic ecosystems. Estuaries, however, are frequently inundated with high concentrations of anthropogenic nitrogen, which can lead to substantially degraded water quality. Understanding drivers of biogeochemical N cycling rates and the microbial communities responsible for these processes is critical for understanding how estuaries are responding to human development. Estuaries are notoriously complex ecosystems: not only do individual estuaries by definition encompass gradients of salinity and other changing environmental conditions, but differences in physical parameters (e.g., bathymetry, hydrodynamics, tidal flushing) lead to a tremendous amount of variability in estuarine processes between ecosystems, as well. Here, we review the current knowledge of N cycling processes in estuaries carried out by bacteria and archaea, including both biogeochemical rate measurements and molecular characterizations of N cycling microbial communities. Particular attention is focused on identifying key environmental factors associated with distinct biogeochemical or microbial regimes across numerous estuaries. Additionally, we describe novel metabolisms or organisms that have recently been discovered but have not yet been fully explored in estuaries to date. While the majority of research has been conducted in the benthos, we also describe data from estuarine water columns. Understanding both the common patterns and the differences between estuaries has important implications for how these critical ecosystems respond to changing environmental conditions.

Microbial Nitrogen Cycling in Estuaries: From Genes to Ecosystem Processes

Despite the worldwide occurrence of marine hypoxic regions, benthic nitrogen (N) cycling within these areas is poorly understood and it is generally assumed that these areas represent zones of intense fixed N loss from the marine system. Sulfate reduction can be an important process for organic matter degradation in sediments beneath hypoxic waters and many sulfate-reducing bacteria (SRB) have the genetic potential to fix molecular N (N2). Therefore, SRB may supply fixed N to these systems, countering some of the N lost via microbial processes such as denitrification and anaerobic ammonium oxidation. The objective of this study was to evaluate if N2-fixation, possibly by SRB, plays a role in N cycling within the seasonally hypoxic sediments from Eckernforde Bay, Baltic Sea. Monthly samplings were performed over the course of one year to measure N2-fixation and sulfate reduction rates, to determine the seasonal variations in bioturbation (bioirrigation) activity and important benthic geochemical profiles, such as sulfur and N compounds, and to monitor changes in water column temperature and oxygen concentrations. Additionally, at several time points, rates of benthic denitrification were also measured and the active N-fixing community was examined via molecular tools. Integrated rates of N2-fixation and sulfate reduction showed a similar seasonality pattern, with highest rates occurring in August (approx. 22 and 880 nmol cm−3 d−1 of N and SO42−, respectively) and October (approx. 22 and 1300 nmol cm−3 d−1 of N and SO42−, respectively), and lowest rates occurring in February (approx. 8 and 32 nmol cm−3 d−1 of N and SO42−, respectively). These rate changes were positively correlated with bottom water temperatures and previous reported plankton bloom activities, and negatively correlated with bottom water oxygen concentrations. Other variables that also appeared to play a role in rate determination were bioturbation, bubble irrigation and winter storm events. Molecular analysis demonstrated the presence of nifH sequences related to two known N2-fixing SRB, namely Desulfovibrio vulgaris and Desulfonema limicola, supporting the hypothesis that some of the nitrogenase activity detected may be attributed to SRB. Denitrification appeared to follow a similar trend as the other microbial processes and the ratio of denitrification to N2-fixation ranged from 6.8 in August to 1.1 in February, indicating that in February, the two processes are close to being in balance in terms of N loss and N gain. Overall, our data show that Eckernforde Bay represents a complex ecosystem where numerous environmental variables combine to influence benthic microbial activities involving N and sulfur cycling.

Occurrence of benthic microbial nitrogen fixation coupled to sulfate reduction in the seasonally hypoxic Eckernförde Bay, Baltic Sea

The aim of this study was to compare structural differences in the nirS-type denitrifying microbial communities along the environmental gradients observed in the water column and coastal sediments of the Baltic Sea. To link community structure and environmental gradients, denitrifier communities were analyzed by terminal restriction fragment length polymorphism (T-RFLP) based on nirS as a functional marker gene for denitrification. nirS-type denitrifier community composition was further evaluated by phylogenetic analysis of nirS sequences from clone libraries. T-RFLP analysis indicated some overlap but also major differences between communities from the water column and the sediment. Shifts in community composition along the biogeochemical gradients were observed only in the water column while denitrifier communities were rather uniform within the upper 30 mm of the sediment. Specific terminal restriction fragments (T-RFs) indicative of the sulfidic zone suggest the presence of nitrate-reducing and sulfide-oxidizing microorganisms that were previously shown to be important at the suboxic-sulfidic interface in the water column of the Baltic Sea. Phylogenetic analysis of nirS genes from the Baltic Sea and of sequences from marine habitats all over the world indicated distinct denitrifier communities that grouped mostly according to their habitats. We suggest that these subgroups of denitrifiers had developed after selection through several factors, i.e. their habitats (water column or sediment), impact by prevalent environmental conditions and isolation by large geographic distances between habitats.
