The estimation of phylogenetic divergence times from sequence data is an important component of many molecular evolutionary studies. There is now a general appreciation that the procedure of divergence dating is considerably more complex than that initially described in the 1960s by Zuckerkandl and Pauling (1962, 1965). In particular, there has been much critical attention toward the assumption of a global molecular clock, resulting in the development of increasingly sophisticated techniques for inferring divergence times from sequence data. In response to the documentation of widespread departures from clocklike behavior, a variety of local- and relaxed-clock methods have been proposed and implemented. Local-clock methods permit different molecular clocks in different parts of the phylogenetic tree, thereby retaining the advantages of the classical molecular clock while casting off the restrictive assumption of a single, global rate of substitution (Rambaut and Bromham 1998; Yoder and Yang 2000).

Accounting for calibration uncertainty in phylogenetic estimation of evolutionary divergence times

Noninvasive genetic analysis is being used increasingly in field surveys. However, detecting large and middle-sized mammals, such as Carnivora species, using noninvasive samples, such as scat or hair, is time- and labor-intensive due to their low densities and elusive behaviors. As snow tracks are the most frequently encountered natural signs of terrestrial mammals in winter, we employed several methods to recover environmental DNA (eDNA) from snow tracks. We performed both DNA metabarcoding and Sanger sequence analyses, in combination with universal primers on the mitochondrial 12S rRNA gene for mammals and taxon-specific primers on the mitochondrial NADH dehydrogenase subunit 2 gene for Martes species (martens and sables in Mustelidae). Snow samples of four Martes melampus tracks, one Cervus nippon track, one Vulpes vulpes track, and the track of an unidentified Carnivora species were collected from a snowfall area in Kyoto, Japan, in February 2018. Regarding DNA metabarcoding analyses, the sequences of three Carnivora species (M. melampus, V. vulpes, and Canis lupus familiaris) and a deer (C. nippon) were obtained from their respective snow tracks. Using Sanger sequencing, eDNA on snow tracks was recovered at the species level except for M. melampus using universal primers, while eDNA of M. melampus was sequenced using Martes-specific primers. Snow track surveys in combination with eDNA techniques could dramatically improve the efficiency of monitoring and conservation of mammals.

We examined sequence variation in mitochondrial and nuclear genes of seven species of the genus Martes (Mustelidae, Carnivora): Martes americana (American marten), Martes flavigula (yellow-throated marten), Martes foina (beech marten), Martes martes (pine marten), Martes melampus (Japanese marten), Martes pennanti (fisher) and Martes zibellina (sable), focusing on the phylogenetic history of the Hokkaido subspecies of the sable, Martes zibellina
 brachyura. Nucleotide sequence analysis of the mitochondrial cytochrome b gene confirmed the view that the Hokkaido sable population has lower genetic diversity. In contrast, network analysis of a nuclear gene related to coat colour, melanocortin-1 receptor (Mc1r), revealed two different haplogroups for this population: one shared with that of Russian sables and the other specific to this population but with a close relationship with the American and Japanese martens, implying that these endemic haplotypes are composed of uncharacterised ancestral lineages of a past population. We also examined the sequence variation in a neighbouring nuclear gene, transcription factor 25 (Tcf25), located about 5 kb upstream from the Mc1r gene, and found similar trends. The sable genome leaves the impression that Hokkaido hosted ancient marten lineages, with subsequent recent migrations from the continent. The validity of a candidate Mc1r mutation for the entirely yellow coat observed on Hokkaido sables was also discussed.

Phylogenetic relationships among species of the family Mustelidae were examined using the combined nucleotide sequences of the three mitochondrial genetic loci (cytochrome b (MT-CYB; 1140 bp), NADH dehydrogenase subunit 2 (MT-ND2; 1044 bp), and displacement loop (MT-DLOOP; 540 bp)), with special emphasis on the phylogenetic history of four Taiwanese mustelid species: Martes flavigula (Boddaert, 1785), Melogale moschata (Gray, 1831), Mustela nivalis L., 1766, and Mustela sibirica Pallas, 1773. Maximum likelihood phylogenetic analysis of the combined sequences of the mitochondrial genetic loci produced a topology largely congruent with that of previous studies at the species level. Analyses of intraspecific genetic variations revealed two Melogale moschata individuals from Taiwan and Vietnam that showed genetic distances comparable with interspecific variations within the mustelid lineages.
