Large-scale exploitation of wild animals and plants through fishing, hunting and logging often depends on augmentation through releases of translocated or captively raised individuals. Such releases are performed worldwide in vast numbers. Augmentation can be demographically and economically beneficial but can also cause four types of adverse genetic change to wild populations: (1) loss of genetic variation, (2) loss of adaptations, (3) change of population composition, and (4) change of population structure. While adverse genetic impacts are recognized and documented in fisheries, little effort is devoted to actually monitoring them. In forestry and wildlife management, genetic risks associated with releases are largely neglected. We outline key features of programs to effectively monitor consequences of such releases on natural populations.

Compromising genetic diversity in thewild: unmonitored large-scale releaseof plants and animals

Benthic species, though ecologically important, are vulnerable to genetic loss and population size reduction due to impacts from fishing trawls. An assessment of genetic diversity and population structure is therefore needed to assist in a resource management program. To address this issue, the two-spined yellowtail stargazer (Uranoscopus cognatus) was collected within selected locations in the Indo-West Pacific (IWP). The partial mitochondrial DNA cytochrome c oxidase subunit 1 and the nuclear DNA recombination activating gene 1 were sequenced. Genetic diversity analyses revealed that the populations were moderately to highly diversified (haplotype diversity, H = 0.490-0.900, nucleotide diversity, π = 0.0010-0.0034) except sampling station (ST) 1 and 14. The low diversity level, however was apparent only in the matrilineal marker (H = 0.118-0.216; π = 0.0004-0.0008), possibly due to stochastic factors or anthropogenic stressors. Population structure analyses revealed a retention of ancestral polymorphism that was likely due to incomplete lineage sorting in U. cognatus, and prolonged vicariance by the Indo-Pacific Barrier has partitioned them into separate stock units. Population segregation was also shown by the phenotypic divergence in allopatric populations, regarding the premaxillary protrusion, which is possibly associated with the mechanism for upper jaw movement in biomechanical feeding approaches. The moderate genetic diversity estimated for each region, in addition to past population expansion events, indicated that U. cognatus within the IWP was still healthy and abundant (except in ST1 and 14), and two stock units were identified to be subjected to a specific resource management program.

Abstract The hypervariable region (HVR) in the control region of the mitochondrial DNA has frequently been used for population genetics and phylogeographic studies because of its highly variable nature. Although the HVR is beneficial for evaluating recent evolutionary history, including population demography, recent studies have implied the incidence of homoplasy in this region. To assess the accuracy of relying solely on the HVR for population genetics studies, molecular evolutionary analysis of the HVR, NADH-dehydrogenase subunit 2 (ND2), and cytochrome b genes were performed using 120 individuals of marbled flounder Pseudopleuronectes yokohamae . The HVR exhibited the highest genetic variability among the three regions, with sites showing high site-specific substitution rates. Considering the reticulate haplotype network structure and evolutionary linkages between regions, homoplastic mutations were indicated in the HVR in addition to ND2, underestimating genetic diversity. We found that homoplasy was less likely to affect coalescent-based demographic inferences in the population; however, there is still a potential risk of misinterpretation of population demography when solely using the HVR owing to its hypervariable nature. Collectively, we suggest analyzing other regions in addition to the HVR in fish population genetic research to improve accuracy and eliminate biases caused by homoplasy.

Implication of homoplasy in hypervariable region (HVR) of mitochondrial DNA in a population of marbled flounder Pseudopleuronectes yokohamae: consideration for conducting population genetic analyses using the HVR

The marbled flounder (Pseudopleuronectes yokohamae) is a demersal flatfish species, widely distributed in the northwestern Pacific region. In the present study, the mitochondrial DNA (mtDNA) control region was used to determine the genetic diversity and population genetic structure of this species. We obtained a 380 bp segment of the mtDNA control region after the alignment of 78 individual sequences from P. yokohamae collected from two locations in Korea (Biungdo and Mukho) and one location in Japan (Tohoku) and 103 individual sequences from a previous study (Yokjido and Namhae). The overall haplotype diversity and nucleotide diversity were 0.983 ± 0.003 and 0.016 ± 0.008, respectively. The genealogical relationships of the mtDNA control region did not exhibit any specific genealogical association according to sampling location. The pairwise FST value indicated that the Biungdo (west coast of Korea) and Tohoku (Japan) populations showed genetically differentiated structures (but the Tohoku and Mukho populations did not). However, there was no discernible difference between the Mukho population from Korea’s eastern coast and the Yokjido and Namhae populations from the southern coast. The biological characteristics of P. yokohamae and oceanographic barriers may have contributed to producing genetically distinct populations.
