Der reversible Prozess der posttranslationalen Histonmodifikationen ist ein wichtiger Mechanismus in der Regulation von Genexpression und Chromatinstruktur Die Acetylierung der Histon „Tails“ wird durch die enzymatische Aktivitat der Histonacetyltransferasen (HATs) katalysiert und korreliert mit transkriptionell aktivem Chromatin Histondeacetylasen (HDACs) wirken der Acetylierung durch HATs reversibel entgegen und balancieren so den Acetylierungsstatus des Chromatins Deacetylierte Histone werden mit transkriptionaler Genrepression und der Aufrechterhaltung von Heterochromatin assoziiert In Pflanzen und anderen Eukaryoten wurde eine Vielzahl von HDACs identfiziert, welche eine wichtige Rolle im Pflanzenwachstum und der Pflanzenentwicklung haben Genetische Screens haben die RPD3-verwandte Histondeacetylase HDA6 als einziges Enzym identifiziert, welches fur den Deacetylierungschritt wahrend der RNA-dirigierten DNA Methylierung (RdDM) verantwortlich ist Dies legt den Schluss nahe, das HDA6 spezifische Funktionen fur den Prozess der Genrepression mittels „small interfering RNAs“ (siRNAs) erworben hat RdDM fuhrt zur de novo Methylierung von Cytosinen in allen Sequenzkontexten innerhalb der zur siRNA homologen genomischen Sequenz Diese Methylierung fuhrt zur transkriptionellen Repression von Transgenen und endogenen Zielregionen In einem aktuellen Modell sind die DNA Methylierung und die Histonacetylierung jeweils dem anderen vorgeschaltet, was zu einen „Feedback Loop“ fuhrt Hier werden beide epigentischen Modifikationen als mogliche Kontrollpunkte in der Regulation von aktivem und repressivem Chromatin gesehen Bezugnehmend auf den funktionalen Zusammenhang zwischen DNA Methylierung und Histondeacetylierung wurden in dieser Arbeit die Funktion von HDA6 in der RNA-dirigierten Genrepression und die epigenetisch korrelierenden Phenotypen in der Abwesenheit von HDA6 analysiert Zu diesem Zweck wurde eine Serie von HDA6 Mutantenallelen (rts1-3, rts1-4 und rts1-5) charakterisiert, welche jeweils enzymatisch inaktive Proteine kodieren Alle Allele, inklusive dem bereits beschriebenen rts1-1 Nullallel, zeigten keine schwerwiegenden Entwicklungsdefekte, sondern nur einen etwas retardierten Grosenphenotyp gepaart mit einer verspateten Blutezeit Des Weiteren zeigten alle Mutanten eine drastische Reaktivierung des getesteten Transgenes sowie einiger endogenen RdDM Zielgene Diese transkriptionelle Reaktivierung korrelierte mit der Zunahme von euchromatischer Histonacetylierung (H3K9/14ac2) sowie mit der Abnahme von repressiven Histonmethylierungen (H3K9me2, H3K27me1) Interessanterweise wurde fur keines der getesteten Allele eine Abnahme der DNA Methylierung am soloLTR und, fur 2 der 4 getesteten Allele, am transgenen NOSpro:NPTII festgestellt Folglich scheint bei einigen Zielgenen DNA Methylierung von transkriptioneller Repression und von Histondeacetylierung unabhangig zu sein Die beobachteten Phenotypen (transkriptionelle Reaktivierung, induzierte Histonacetylierung und reduzierte Histon K9 und K27 Di- bzw Monomethylierung) konnten mittels Uberexpression eines funktionalen HDA6 Alleles komplementiert werden Daraus folgt, dass alle beobachteten Effekte auf einer Defizienz von HDA6 beruhen und dass HDA6 entweder nach der DNA Methylierung oder in einem parallelen Mechanismus agiert Des Weiteren wurde der additive Effekt von artifiziell induzierter DNA Demethylierung auf die Reaktivierung von Zielgenen getestet Es konnte eine bedeutsame Erhohung der Trankriptionslevel gezeigt werden Erstaunlicherweise wurde jedoch keine signifikante Veranderung des DNA Methylierungstatus beobachtet In einigen Studien konnte gezeigt werden, dass die Lysinacetylierung von Proteinkomplexen eine wichtige Rolle in verschieden zellularen Prozessen hat, wie zB im Reparaturprozess von DNA Defekten In dieser Arbeit wurde gezeigt, dass alle HDA6 Mutantenallele sensitiv auf Zebularin, einer Substanz die neben DNA Demethylierung auch DNA Defekte auslost, reagieren Daher wurde auch die Sensitivitat des rts1-1 Nullallels auf weitere Substanzen, welche einen DNA Defekt induzieren, getestet Tatsachlich konnte eine erhohte Hypersensitivitat gegenuber genotoxischem Stress beobachtet werden Die Uberexpression eines funktionalen HDA6 Alleles konnte diese Hypersensitivitat allerdings komplementieren Daraus kann geschlussfolgert werden, dass HDA6 eine Doppelfunktion als „Wachter“ von sowohl epigenetischer Information und der Genomstabilitat hat Zusatzlich wurde der globale Effekt von HDA6 auf das Arabidopsis Transkriptom mittels Affymetrix ATH1 Microarrays getestet Hier konnte gezeigt werden, dass HDA6 sowohl als transkriptioneller Aktivator wie auch als Repressor fungiert, da sowohl induzierte als auch unterdruckte Gene identifiziert wurden Auch konnte gezeigt werden, dass HDA6 neben der Rolle als genereller transkriptioneller Regulator moglicherweise in weitere diverse Prozesse involviert ist, wie zB in der Antwort auf abiotische und biotische Stresse

Unraveling functions of the Arabidopsis histone deacetylase HDA6 in RNA-mediated silencing, DNA damage response and plant development

Cell-free extracts made from Xenopus laevis eggs enable us to recapitulate many chromosomal events associated with cell cycle progression in a test tube. When sperm chromatin is incubated with these extracts, it is fi rst duplicated within an assembled nucleus, and is then transformed into mitotic chromosomes, in each of which sister chromatids are juxtaposed with each other in a cohesin-dependent manner. Here we describe our protocols for assembling duplicated chromosomes using egg extracts, along with cytological and biochemical assays for addressing the molecular mechanisms of sister chromatid cohesion. A powerful approach involving immunodepletion of cohesin and its regulators is also included.

Le silencing transcriptionnel limite la transcription des genes et des elements transposables dont l’expression pourrait etre deletere a la cellule. Il depend d’une diversite de modifications de la chromatine comme la methylation ADN ou les marques repressives des histones. De facon a mieux comprendre les mecanismes moleculaires a l’origine du silencing transcriptionnel, nous avons mene une approche de genetique directe a l’aide d’un transgene soumis au silencing dans la plante modele Arabidopsis thaliana. Cette strategie nous a permis d'isoler a la fois des mutants deficients pour le maintien du silencing transcriptionnel et des mutations qui empechent la reactivation transcriptionnelle des elements transposables en reponse a un stress thermique. Nous avons caracterise les defauts provoques par ces mutations en combinant des approches de biologie moleculaire, de cytologie et de genomique.Nous montrons ainsi que MED14, la sous-unite centrale du complexe Mediator, et UVH6, composant du complexe TFIIH, sont requis pour la transcription de l'heterochromatine en stress thermique. MED14 stimule aussi la transcription de l'heterochromatine en l'absence de stress, mais ne semble fonctionner qu'en presence de la methylation ADN. En plus de cette fonction originale, nous identifions un nouveau role de MED14 dans le maintien de la methylation ADN, possiblement via la voie de methylation ADN dirigee par les petits ARN.Par ailleurs, nos resultats nous ont permis d’identifier le role des proteines MAIN et MAIL1, qui definissent une voie de silencing transcriptionnelle independante des voies connues jusqu'alors. De facon interessante, MAIN et MAIL1 possedent un domaine proteique partage avec les elements transposables, qui aurait successivement ete capture par les elements transposables et leur hote au cours de l’histoire evolutive des plantes a fleurs.Enfin, en isolant une nouvelle mutation du gene POL2A, nous confirmons le role de l’ADN polymerase epsilon dans le silencing transcriptionnel et caracterisons les proprietes chromatiniennes qui dependent de POL2A. Nous montrons que les defauts de silencing des mutants pol2a correlent avec une desorganisation importante de l’heterochromatine sans diminution drastique des marques qui y sont associees. Au contraire, nous detectons une hypermethylation ADN prononcee dans le mutant, et explorons differentes hypotheses pour expliquer ce phenotype particulier. Nos donnees suggerent que plusieurs mecanismes moleculaires sont a l’origine des defauts des mutants pol2a. Elles confirment le role preponderant de la chromomethylase CMT3 dans la regulation de la methylation ADN, et suggerent qu’un stress replicatif pourrait causer une hypermethylation de l’ADN.Dans l’ensemble, ces travaux de these proposent des pistes de travail dont l’exploration pourrait permettre d’expliquer les effets des deficiences replicatives dans le maintien du silencing transcriptionnel et de l’homeostasie de la methylation ADN. Ils suggerent en outre que MED14 a une fonction dediee a la transcription de l’heterochromatine qui pourrait stimuler le maintien de la methylation ADN.

Etude des voies de silencing transciptionnel indépendantes de la méthylation ADN chez Arabidopsis thaliana

Telomeres cap the end of linear chromosomes and are vital for the genomic stability of eukaryotic cells. The function of telomeres depends on the interaction between the telomeric DNA and specialised telomere-bound proteins. In this study, I show that the budding yeast Rif1 (Rap1-interacting factor) exhibits unique telomere capping properties, which are distinct from its known functions. Deletion of RIF1 enhances the capping defect of the cdc13-1 mutant, whereas overexpression of RIF1 rescues the thermosensitivity of cdc131 cells, and lowers the single-stranded DNA levels at damaged subtelomeres. Interestingly, Rif1 is recruited to internal damaged loci upon telomere uncapping, where it inhibits the binding of checkpoint proteins to these regions. The recruitment of Rif1 appears to be Rap1independent as demonstrated by a mutant strain in which the Rif1-Rap1 interacting sequence was removed. In addition, Rif1 was also found essential for survival of yeast cells lacking telomeres through a checkpoint adaptation process. Furthermore, an unexpected telomere-independent role of Rif1 was discovered at an induced double strand break. Rif1 is recruited to the break site when overexpressed, where it promotes DNA repair via the nonhomologous end joining pathway. My results suggest that the budding yeast Rif1 is involved in end protection of telomeres and checkpoint adaptation. Budding yeast Rif1 may interact with the Cdc13, Stn1, and Ten1 (CST) complex and together cap the chromosome ends; scRif1 and CST may represent the functional equivalent of the vertebrate shelterin complex in the budding yeast telomeres. My study highlights the conserved function of Rif1, and implies that Rif1 may have a significant role in genomic stability and carcinogenesis in humans.

The nature of genetic alterations associated with URA3 inactivation was also
determined by Southern analysis for the five loci The analysis revealed that the
nature of genetic alteration is regulated in a cis manner, as URA3 inactivation was
either exclusively via recombination or by small changes depending on the location
of the reporter construct
These findings reveal some unexpected ways in which cis and trans factors may
regulate mutagenic events in budding yeast These will be discussed in context of
eukaryotic genome instability in general

Identification of cis and trans factors that regulategenetic stability in Saccharomyces cerevisiae

The yeast Sir2/3/4p complex is found in abundance at telomeres, where it participates in the formation of silent heterochromatin and telomere maintenance. Here, we show that Sir3p is released from telomeres in response to DNA double-strand breaks (DSBs), binds to DSBs, and mediates their repair, independent of cell mating type. Sir3p relocalization is S phase specific and, importantly, requires the DNA damage checkpoint genes MEC1 and RAD9. MEC1 is a homolog of ATM, mutations in which cause ataxia telangiectasia (A-T), a disease characterized by various neurologic and immunologic abnormalities, a predisposition for cancer, and a cellular defect in repair of DSBs. This novel mode by which preformed DNA repair machinery is mobilized by DNA damage sensors may have implications for human diseases resulting from defective DSB repair.
