Although considerable progress has been made in recent years regarding the classification of bacteria assigned to the phylum Bacteroidetes, there remains a need to further clarify taxonomic relationships within a diverse assemblage that includes organisms of clinical, piscicultural, and ecological importance. Bacteroidetes classification has proved to be difficult, not least when taxonomic decisions rested heavily on interpretation of poorly resolved 16S rRNA gene trees and a limited number of phenotypic features. Here, draft genome sequences of a greatly enlarged collection of genomes of more than 1,000 Bacteroidetes and outgroup type strains were used to infer phylogenetic trees from genome-scale data using the principles drawn from phylogenetic systematics. The majority of taxa were found to be monophyletic but several orders, families and genera, including taxa proposed long ago such as Bacteroides, Cytophaga, and Flavobacterium but also quite recent taxa, as well as a few species were shown to be in need of revision. According proposals are made for the recognition of new orders, families and genera, as well as the transfer of a variety of species to other genera. In addition, emended descriptions are given for many species mainly involving information on DNA G+C content and (approximate) genome size, both of which can be considered valuable taxonomic markers. We detected many incongruities when comparing the results of the present study with existing classifications, which appear to be caused by insufficiently resolved 16S rRNA gene trees or incomplete taxon sampling. The few significant incongruities found between 16S rRNA gene and whole genome trees underline the pitfalls inherent in phylogenies based upon single gene sequences and the impediment in using ordinary bootstrapping in phylogenomic studies, particularly when combined with too narrow gene selections. While a significant degree of phylogenetic conservation was detected in all phenotypic characters investigated, the overall fit to the tree varied considerably, which is one of the probable causes of misclassifications in the past, much like the use of plesiomorphic character states as diagnostic features.

The Marinobacter genus comprises widespread marine bacteria, found in localities as diverse as the deep ocean, coastal seawater and sediment, hydrothermal settings, oceanic basalt, sea-ice, sand, solar salterns, and oil fields. Terrestrial sources include saline soil and wine-barrel-decalcification wastewater. The genus was designated in 1992 for the Gram-negative, hydrocarbon-degrading bacterium Marinobacter hydrocarbonoclasticus. Since then, a further 31 type strains have been designated. Nonetheless, the metabolic range of many Marinobacter species remains largely unexplored. Most species have been classified as aerobic heterotrophs, and assessed for limited anaerobic pathways (fermentation or nitrate reduction), whereas studies of low-temperature hydrothermal sediments, basalt at oceanic spreading centers, and phytoplankton have identified species that possess a respiratory repertoire with significant biogeochemical implications. Notable physiological traits include nitrate-dependent Fe(II)-oxidation, arsenic and fumarate redox cycling, and Mn(II) oxidation. There is also evidence for Fe(III) reduction, and metal(loid) detoxification. Considering the ubiquity and metabolic capabilities of the genus, Marinobacter species may perform an important and underestimated role in the biogeochemical cycling of organics and metals in varied marine habitats, and spanning aerobic-to-anoxic redox gradients.

Vertical distribution of bacteria in a lake sediment from Antarctica by culture-independent and culture-dependent approaches.

Two Gram-negative, motile, aerobic bacterial strains, designated B2T and 1_C16_27T, were respectively isolated from a seawater sample collected from the East China Sea and a semi-coke sample from north-eastern Estonia. Their genetic, phenotypic and chemotaxonomic properties were studied. The isolates were short rods with polar flagella and were positive for catalase and oxidase activities. Q-10 was the predominant respiratory ubiquinone. The major polar lipids were phosphatidylglycerol, diphosphatidylglycerol and two unidentified glycolipids. The major fatty acids were nonadecanoic (C19 : 0 cyclo), octadecanoic (C18 : 0 and C18 : 0 3-OH), octadecenoic (C18 : 1) and hexadecanoic (C16 : 0) acids. The G+C content of the genomic DNA was 58.1–59.3 mol%. 16S rRNA gene sequence analysis revealed that the two isolates represent a distinct lineage within the family Hyphomicrobiaceae. The phylogenetically closest relatives were Cucumibacter (92.7–93.7 % 16S rRNA gene sequence similarity), Devosia (92.9–94.4 %) and Zhangella (91.7–92.1 %). Differential phenotypic properties, together with phylogenetic and genetic distinctiveness, revealed that strains B2T and 1_C16_27T could be differentiated from each other and from members of the genera Cucumibacter, Devosia and Zhangella. Therefore, it is proposed that strains B2T and 1_C16_27T represent two novel species in a new genus, for which the names Pelagibacterium halotolerans gen. nov., sp. nov. (the type species; type strain B2T  = CGMCC 1.7692T  = JCM 15775T) and Pelagibacterium luteolum sp. nov. (type strain 1_C16_27T  = CGMCC 1.10267T  = JCM 16552T  = CELMS EEUT 1C1627T) are proposed.

A Gram-negative, aerobic, neutrophilic, moderately halophilic bacterial strain, HS225T, was isolated from seawater samples around the Zhoushan Archipelago, Zhejiang Province, China. The isolate grew optimally in media with 5.0 % NaCl, at pH 7.0–8.0 and at 25–30 °C. The predominant fatty acids were C16 : 0
ω9c, C16 : 0, C12 : 0 3-OH and C18 : 1
ω9c. The genomic DNA G+C content was 59.0 mol%. Based on 16S rRNA gene sequence analysis, the isolate was found to be affiliated to the genus Marinobacter. Strain HS225T exhibited closest phylogenetic affinity to Marinobacter koreensis DD-M3T (98.1 % 16S rRNA gene sequence similarity). DNA–DNA relatedness data and DNA G+C contents as well as physiological and biochemical test results allowed the genotypic and phenotypic differentiation of strain HS225T from closely related species. Therefore, it is proposed that strain HS225T represents a novel species of the genus Marinobacter, for which the name Marinobacter pelagius sp. nov. is proposed. A Gram-stain-negative, aerobic, rod-like, motile by peritrichous flagella and moderately halophilic bacterium, designated strain B6T, was isolated a deep-sea sediment collected from the South Atlantic Ocean. The isolate grew with 0.5–15 % (w/v) NaCl, at 4–37 °C and pH 5.0–8.5 and showed a high tolerance to zinc, manganese, cobalt and copper ions. The major fatty acids were C16 : 0, C19 : 0 cyclo ω8c, C12 : 0 3-OH and C12 : 0. The predominant ubiquinone was Q-9. The genomic DNA G+C content was 61.1 mol%. Phylogenetic analysis based on 16S rRNA gene comparisons indicated that strain B6T belonged to the genus 
Halomonas
, and the closest relative was 
Halomonas xinjiangensis
TRM 0175T (96.1 %). Based upon the phenotypic, chemotaxonomic and genetic data, strain B6T represents a novel species from the genus 
Halomonas
, for which the name Halomonas zincidurans sp. nov. is proposed. The type strain is B6T ( = CGMCC 1.12450T = JCM 18472T).

A Gram-positive, aerobic, neutrophilic and rod-shaped bacterium, strain Shh49(T), was isolated from a deep-sea sediment sample collected from the East Pacific polymetallic nodule region. The strain was able to grow within a temperature range of 4-35 degrees C and tolerated up to 7.5 % (w/v) NaCl. Strain Shh49(T) was characterized chemotaxonomically by having MK-12 and MK-13 as predominant isoprenoid quinones, anteiso-C(15 : 0), iso-C(15 : 0), iso-C(16 : 0) and anteiso-C(17 : 0) as major fatty acids and ornithine as cell-wall diamino acid. The genomic DNA G+C content was 66.8 mol%. On the basis of 16S rRNA gene sequence similarities, the closest phylogenetic neighbours were the type strains of Microbacterium phyllosphaerae (98.3 %) and Microbacterium keratanolyticum (98.0 %), but strain Shh49(T) could be clearly distinguished from its phylogenetic relatives with reference to a broad range of physiological and biochemical markers. DNA-DNA relatedness of strain Shh49(T) with M. phyllosphaerae DSM 13468(T) and M. keratanolyticum DSM 8606(T) was 56 and 31 %, respectively. On the basis of phenotypic and genotypic data presented in this study, strain Shh49(T) represents a novel species of the genus Microbacterium, for which the name Microbacterium profundi sp. nov. is proposed. The type strain is Shh49(T) (=CGMCC 1.6777(T) =JCM 14840(T)).

A Gram-stain-negative, aerobic, moderately halophilic bacterium, strain DY53T, was isolated from a deep-seawater sample collected from the eastern Pacific Ocean. This isolate grew in the presence of 0.5–10.0 % (w/v) NaCl, at pH 6.5–8.5 and at 15–40 °C. The optimum NaCl concentration for growth of DY53T was 2 % (w/v) at 35 °C. Chemotaxonomic analysis showed MK-7 as the predominant menaquinone and iso-C15 : 0, summed feature 3 (iso-C15 : 0 2-OH and/or C16 : 1ω7c), iso-C15 : 1 G, iso-C15 : 0 3-OH and iso-C17 : 0 3-OH as major cellular fatty acids. The genomic DNA G+C content was 40.8 mol%. Phylogenetic trees based on 16S rRNA gene sequences revealed that
