Fungus wars: basidiomycete battles in wood decay.

Decomposer fungi continually deplete the organic resources they inhabit, so successful colonization of new resources is a crucial part of their ecology. Colonization success can be split into (i) the ability to arrive at, gain entry into, and establish within a resource and (ii) the ability to persist within the resource until reproduction and dissemination. Fungi vary in their life history strategies, the three main drivers of which are stress (S-selected), disturbance (ruderal, or R-selected), and incidence of competitors (C-selected); however, fungi often have combinations of characteristics from different strategies. Arrival at a new resource may occur as spores or mycelium, with successful entry and establishment (primary resource capture) within the resource largely dependent on the enzymatic ability of the fungus. The communities that develop in a newly available resource depend on environmental conditions and, in particular, the levels of abiotic stress present (e.g., high temperature, low water availability). Community change occurs when these initial colonizers are replaced by species that are either more combative (secondary resource capture) or better able to tolerate conditions within the resource, either through changing abiotic conditions or due to modification of the resource by the initial colonizers. Competition for territory may involve highly specialized species-specific interactions such as mycoparasitism or may be more general; in both cases combat involves changes in morphology, metabolism, and reactive oxygen species production, and outcomes of these interactions can be altered under different environmental conditions. In summary, community development is not a simple ordered sequence, but a complex ever-changing mosaic.

Fungal Ecology: Principles and Mechanisms of Colonization and Competition by Saprotrophic Fungi.

This repository contains the raw sequencing data for this study. The compressed file (Fungal_ITS1_MiSeq.zip) contains 82 illumia MiSeq 25 bp Read 1 FASTQ files. These files were used to generate the fungal community structure and function data in our paper, following the pipeline in the supplement File S1. Fungal endophytes as priority colonizers initiating wood decomposition

Dead wood is a habitat for numerous fungal species, many of which are important agents of decomposition. Previous studies suggested that wood‐inhabiting fungal communities are affected by climate, availability of dead wood in the surrounding landscape and characteristics of the colonized dead‐wood object (e.g. host tree species). These findings indicate that different filters structure fungal communities at different scales, but how these factors individually drive fungal fruiting diversity on dead‐wood objects is unknown. We conducted an orthogonal experiment comprising 180 plots (0.1 ha) in a random block design and measured fungal fruit body richness and community composition on 720 dead‐wood objects over the first 4 years of succession. The experiment allowed us to disentangle the effects of the host (beech and fir; logs and branches) and the environment (microclimate: sunny and shady plots; local dead wood: amount and heterogeneity of dead wood added to plot). Variance partitioning revealed that the host was more important than the environment for the diversity of wood‐inhabiting fungi. A more detailed model revealed that host tree species had the highest independent effect on richness and community composition of fruiting species of fungi. Host size had significant but low independent effects on richness and community composition of fruiting species. Canopy openness significantly affected the community composition of fruiting species. By contrast, neither local amount nor heterogeneity of dead wood significantly affected the fungal diversity measures. Synthesis. Our study identified host tree species as a more important driver of the diversity of wood‐inhabiting fungi than the environment, which suggests a host‐centred filter of this diversity in the early phase of the decomposition process. For the conservation of wood‐inhabiting fungi, a high variety of host species in various microclimates is more important than the availability of dead wood at the stand level.

Independent effects of host and environment on the diversity of wood-inhabiting fungi

Wood-degrading fungi use a sequence of oxidative and hydrolytic mechanisms to loosen lignocellulose and then release and metabolize embedded sugars. These temporal sequences have recently been mapped at high resolution using directional growth on wood wafers, revealing previously obscured dynamics as fungi progressively colonize wood. Here, we applied secretomics in the same wafer design to track temporal trends on aspen decayed by fungi with distinct nutritional modes: two brown rot (BR) fungi (Postia placenta and Gloeophyllum trabeum) and two white rot (WR) fungi (Stereum hirsutum and Trametes versicolor). We matched secretomic data from three zones of decay (early, middle, and late) with enzyme activities in these zones, and we included measures of total protein and ergosterol as measures of fungal biomass. In line with previous transcriptomics data, the fungi tested showed an initial investment in pectinases and a delayed investment in glycoside hydrolases (GHs). Brown rot fungi also staggered the abundance of some oxidoreductases ahead of GHs to produce a familiar two-step mechanism. White rot fungi, however, showed late-stage investment in pectinases as well, unlike brown rot fungi. Ligninolytic enzyme activities and abundances were also different between the two white rot fungi. Specifically, S. hirsutum ligninolytic activity was delayed, which was explained almost entirely by the activity and abundance of five atypical manganese peroxidases, unlike more varied peroxidases and laccases in T. versicolor These secretomic analyses support brown rot patterns generated via transcriptomics, they reveal distinct patterns among and within rot types, and they link spectral counts with activities to help functionalize these multistrain secretomic data.IMPORTANCE Wood decay, driven primarily by wood-degrading basidiomycetes, is an essential component of global carbon cycles, and decay mechanisms are essential for understanding forest ecosystem function. These fungi efficiently consolidate pretreatment and saccharification of wood under mild conditions, making them promising templates for low-cost lignocellulose conversion. Species are categorized as ligninolytic white rots and polysaccharide-selective brown rots, with considerable undescribed variability in decay mechanism that may manifest in the sequential variation in protein secretion over the progression of decay. Here we resolved spatially a temporal progression of decay on intact wood wafers and compared secretome dynamics in two white and two brown rot fungi. We identified several universal mechanistic components among decay types, including early pectinolytic "pretreatment" and later-stage glycoside hydrolase-mediated saccharification. Interspecific comparisons also identified considerable mechanistic diversity within rot types, indicating that there are multiple avenues to facilitate white and brown rots.
