Sirt3 Promotes the Urea Cycle and Fatty Acid Oxidation during Dietary Restriction
William C. Hallows,Wei Yu,Brian C. Smith,Mark K. Devries,James J. Ellinger,Shinichi Someya,Michael R. Shortreed,Tomas A. Prolla,John L. Markley,Lloyd M. Smith,Shimin Zhao,Kun-Liang Guan,Kun-Liang Guan,John M. Denu +13 more
TL;DR: In this article, the authors utilized acetyl-peptide arrays and metabolomic analyses to identify substrates of the mitochondrial deacetylase Sirt3, and found that under low energy input, sirt3 modulates mitochondria by promoting amino acid catabolism and β-oxidation.

Deconvolution of two-dimensional NMR spectra by fast maximum likelihood reconstruction: application to quantitative metabolomics.
TL;DR: The application of FMLR to quantitative metabolomics is described and the accuracy of the method is demonstrated by analysis of complex, synthetic mixtures of metabolites and liver extracts with greater accuracy than peak height analysis and peak integral analysis with greatly reduced operator intervention.

Complex Physiology and Compound Stress Responses during Fermentation of Alkali-Pretreated Corn Stover Hydrolysate by an Escherichia coli Ethanologen
Michael S. Schwalbach,David H. Keating,Mary Tremaine,Wesley D. Marner,Yaoping Zhang,William Bothfeld,Alan Higbee,Jeffrey A. Grass,Jeffrey A. Grass,Cameron Cotten,Cameron Cotten,Jennifer L. Reed,Jennifer L. Reed,Leonardo da Costa Sousa,Leonardo da Costa Sousa,Mingjie Jin,Mingjie Jin,Venkatesh Balan,Venkatesh Balan,James J. Ellinger,James J. Ellinger,Bruce E. Dale,Bruce E. Dale,Patricia J. Kiley,Patricia J. Kiley,Robert Landick,Robert Landick +26 more
TL;DR: Comparative gene expression profiling and metabolic modeling of the ethanologen suggested that the high energetic cost of mitigating osmotic, lignotoxin, andanol stress collectively limits growth, sugar utilization rates, and ethanol yields in alkali-pretreated lignocellulosic hydrolysates.

Analysis of Strains Lacking Known Osmolyte Accumulation Mechanisms Reveals Contributions of Osmolytes and Transporters to Protection against Abiotic Stress
Lindsay Murdock,Tangi Burke,Chelsea Coumoundouros,Doreen E. Culham,Charles E. Deutch,Charles E. Deutch,James J. Ellinger,Craig H. Kerr,Samantha M. Plater,Eric S.K. To,Geordie Wright,Janet M. Wood +11 more
TL;DR: The effectiveness of glycine betaine, TMAO, and proline as osmoprotectants correlated with their preferential exclusion from protein surfaces, not with their propensity to prevent protein denaturation, and their effectiveness as stress protectants correlation with their ability to rehydrate the cytoplasm.

Scaffold-fused riboregulators for enhanced gene activation in Synechocystis sp. PCC 6803.
Yuta Sakai,Koichi Abe,Saki Nakashima,James J. Ellinger,Stefano Ferri,Koji Sode,Kazunori Ikebukuro +6 more
- 01 Aug 2015
TL;DR: The scaffold sequence derived from natural E. coli noncoding small RNAs is effective for designing RNA‐based genetic tools and scaffold‐fused riboregulators are a strong RNA‐tool to regulate gene expression in cyanobacteria.
