Generative pretrained models have achieved remarkable success in various domains such as language and computer vision. Specifically, the combination of large-scale diverse datasets and pretrained transformers has emerged as a promising approach for developing foundation models. Drawing parallels between language and cellular biology (in which texts comprise words; similarly, cells are defined by genes), our study probes the applicability of foundation models to advance cellular biology and genetic research. Using burgeoning single-cell sequencing data, we have constructed a foundation model for single-cell biology, scGPT, based on a generative pretrained transformer across a repository of over 33 million cells. Our findings illustrate that scGPT effectively distills critical biological insights concerning genes and cells. Through further adaptation of transfer learning, scGPT can be optimized to achieve superior performance across diverse downstream applications. This includes tasks such as cell type annotation, multi-batch integration, multi-omic integration, perturbation response prediction and gene network inference. Pretrained using over 33 million single-cell RNA-sequencing profiles, scGPT is a foundation model facilitating a broad spectrum of downstream single-cell analysis tasks by transfer learning.

scGPT: Towards Building a Foundation Model for Single-Cell Multi-omics Using Generative AI

Large-scale pretrained models have become foundation models leading to breakthroughs in natural language processing and related fields. Developing foundation models in life science for deciphering the “languages” of cells and facilitating biomedical research is promising yet challenging. We developed a large-scale pretrained model scFoundation with 100M parameters for this purpose. scFoundation was trained on over 50 million human single-cell transcriptomics data, which contain high-throughput observations on the complex molecular features in all known types of cells. scFoundation is currently the largest model in terms of the size of trainable parameters, dimensionality of genes and the number of cells used in the pre-training. Experiments showed that scFoundation can serve as a foundation model for single-cell transcriptomics and achieve state-of-the-art performances in a diverse array of downstream tasks, such as gene expression enhancement, tissue drug response prediction, single-cell drug response classification, and single-cell perturbation prediction.

Large-scale foundation model on single-cell transcriptomics

Cell type annotation is an essential step in single-cell RNA-seq analysis. However, it is a time-consuming process that often requires expertise in collecting canonical marker genes and manually annotating cell types. Automated cell type annotation methods typically require the acquisition of high-quality reference datasets and the development of additional pipelines. We demonstrate that GPT-4, a highly potent large language model, can automatically and accurately annotate cell types by utilizing marker gene information generated from standard single-cell RNA-seq analysis pipelines. Evaluated across hundreds of tissue types and cell types, GPT-4 generates cell type annotations exhibiting strong concordance with manual annotations, and has the potential to considerably reduce the effort and expertise needed in cell type annotation.

Reference-free and cost-effective automated cell type annotation with GPT-4 in single-cell RNA-seq analysis

Abstract Consistent annotation transfer from reference dataset to query dataset is fundamental to the development and reproducibility of single-cell research. Compared with traditional annotation methods, deep learning based methods are faster and more automated. A series of useful single cell analysis tools based on autoencoder architecture have been developed but these struggle to strike a balance between depth and interpretability. Here, we present TOSICA, a multi-head self-attention deep learning model based on Transformer that enables interpretable cell type annotation using biologically understandable entities, such as pathways or regulons. We show that TOSICA achieves fast and accurate one-stop annotation and batch-insensitive integration while providing biologically interpretable insights for understanding cellular behavior during development and disease progressions. We demonstrate TOSICA’s advantages by applying it to scRNA-seq data of tumor-infiltrating immune cells, and CD14+ monocytes in COVID-19 to reveal rare cell types, heterogeneity and dynamic trajectories associated with disease progression and severity.
