Publisher Summary In the proper environment, a polypeptide chain can fold spontaneously to the three-dimensional structure of a native protein, and despite the possible presence of barriers in conformational space, the chain can find its way around these barriers to reach the structure of lowest free energy. This chapter describes the spontaneous folding of proteins; in vitro complementation of protein fragments; flexibility of proteins in solution: effect of cross-links and ligands, synthetic analogs of proteins; experimental approaches to the study of conformation; and energetic factors determining protein folding. The interatomic interactions within the chain and between the chain and the solvent dictate the folding and the range of the forces involved, is such that near-neighbor interactions are dominant. Folding is envisaged as taking place by the formation of nucleation sites in various parts of the chain, in response to near-neighbor interactions; the various nucleation sites become stabilized, when they are brought into proximity, so that long-range interactions can become operative. However, the development of conformational energy calculation procedures will enable the three-dimensional structure of a native protein to be predicted from the knowledge of its amino acid sequence and its interactions with the solvent in which it is dissolved.

Experimental and theoretical aspects of protein folding.

Circular dichroism spectra have been obtained for albumin, alpha-chymotrypsinogen, collagen, concanavalin A, elastase, hemoglobin, histone f2b, alpha-lactalbumin, lactate dehydrogenase, beta-lactoglobulin, lysozyme, myoglobin, papain, ribonuclease A, and thermolysin in the presence of sodium dodecyl sulfate and dithiothreitol. While all spectra have the shape anticipated for a mixture of random coil and alpha helix, the intensities differ markedly ([theta]222 ranges from --1400 to --15 000 deg cm2/dmol). The variation in the circular dichroism can be quantitatively explained by a model which assumes that the arginyl, histidyl, and lysyl residues have an enhanced probability of propagating a helical segment in the presence of the detergent. The model also permits the computation of dimensional properties (unperturbed end-to-end distance and radius of gyration) for polypeptides of known amino acid sequence. Such computations have been performed for 67 proteins. The computed dimensions are compatible with experimental values and with the molecular weight dependence of the transport properties of the complexes. Furthermore, the model can account for the abnormal transport properties of the sodium dodecyl sulfate complexes formed by ribonuclease A, collagen fragments, and histones f2a1, f2a2, f2b, and f3. Even though some of the protein--sodium dodecyl sulfate complexes have helical contents as high as 50%, their overall conformation more closely approximates that of a random coil than a rod.

Conformational properties of the complexes formed by proteins and sodium dodecyl sulfate

Short-range interactions dominate in determining the conformational preferences of the amino acid residues in proteins, and a variety of procedures (based on this concept) have been developed to predict the conformational states of the residues of a protein molecule. This paper is concerned with two such conformational states, helical and non-helical (or coil) states; the relative preferences of each of the twenty naturally occurring amino acids for these two states can be expressed in terms of the Zimm-Bragg parameters s and σ. In principle, these parameters can be determined from experimental studies of the thermally-induced helix-coil transition in homopolymers of amino acids in water. However, since most homopolyamino acids are insoluble in water, or are not helical, or (if helical) do not melt between 0 and 100°C in water, resort is had to the host-guest technique in which a random copolymer of a water-soluble host residue and a small amount of a guest residue is prepared. Using the helix-coil transition curves of such a copolymer, and the values of s and σ for the host homopolymer, it is possible to compute the values of s and σ over the temperature range of 0 – 70°C for the guest residue which is, in turn, each of the twenty naturally occurring amino acids. In most cases, the random copolymers are prepared from their N-carboxyan-hydrides, using suitable blocking groups to protect otherwise-reactive side-chain functional groups. The water-soluble copolymers are checked for the absence of racemization, α → β shifts, etc., and for the required degree of randomness. For example, for methionine as a guest residue, cyanogen bromide cleavage of the polymer chain yields a series of oligopeptides which indicates that the methionine was incorporated randomly in the chain. When the resulting values of s and σ are compared to the frequencies of occurrence of helical and non-helical conformations in proteins, a good correlation is obtained in most cases. In those cases where the correlation breaks down, the discrepancy provides information about the influence of specific long-range (e.g., electrostatic) interactions on the helical preferences of the given amino acid residues. The statistical weights deduced from the one-dimensional short-range interaction model are then incorporated with medium- and long-range interactions into a model to try to predict the three-dimensional structures of globular proteins.

Use of random copolymers to determine the helix-coil stability constants of the naturally occurring amino acids

Prediction of protein conformation

Water-soluble random copolymers containing L-proline and N5-(4-hydroxybutyl)-L-glutamine were synthesized by copolymerization of the tripeptides H-L-Glu(OBzl)-L-Glu(OBzl)-L-Glu(OBzl)-OH and H-L-Glu(OBzl)-L-Pro-L-Glu(OBzl)-OH, using benzotriazolyl-N-oxy-tris(dimethylamino)-phosphonium hexafluorophosphate as condensing reagent, and subsequent aminolysis of the Bzl ester groups with 4-amino-1-butanol. These copolymers were found to contain significant amounts of N5-(4-hydroxybutyl)-D-glutamine, thus requiring the synthesis of a binary copolymer containing only D- and L-N5-(4-hydroxybutyl)glutamine residues in order to evaluate the possible effects of the D-residues on the conformational properties of poly(hydroxybutylglutamine-co-L-proline). The different copolymers were fractionated, and their thermally induced helix-coil transition curves were obtained in water at neutral pH. When proper corrections were applied for the helix-destabilizing properties of N5-(4-hydroxybutyl)-D-glutamine, the Zimm-Bragg parameters sigma and s for L-proline could be deduced from the melting curves of poly(hydroxybutylglutamine-co-L-proline). The results indicate that L-proline acts as a very strong helix breaker over the entire temperature range from 0 to 60 degrees C.
