Rapid improvements in sequencing and array-based platforms are resulting in a flood of diverse genome-wide data, including data from exome and whole-genome sequencing, epigenetic surveys, expression profiling of coding and noncoding RNAs, single nucleotide polymorphism (SNP) and copy number profiling, and functional assays. Analysis of these large, diverse data sets holds the promise of a more comprehensive understanding of the genome and its relation to human disease. Experienced and knowledgeable human review is an essential component of this process, complementing computational approaches. This calls for efficient and intuitive visualization tools able to scale to very large data sets and to flexibly integrate multiple data types, including clinical data. However, the sheer volume and scope of data pose a significant challenge to the development of such tools.

Plant hormones play important roles in regulating developmental processes and signaling networks involved in plant responses to a wide range of biotic and abiotic stresses. Significant progress has been made in identifying the key components and understanding the role of salicylic acid (SA), jasmonates (JA) and ethylene (ET) in plant responses to biotic stresses. Recent studies indicate that other hormones such as abscisic acid (ABA), auxin, gibberellic acid (GA), cytokinin (CK), brassinosteroids (BR) and peptide hormones are also implicated in plant defence signaling pathways but their role in plant defence is less well studied. Here, we review recent advances made in understanding the role of these hormones in modulating plant defence responses against various diseases and pests.

Universal sample preparation method for proteome analysis

EVidenceModeler (EVM) is presented as an automated eukaryotic gene structure annotation tool that reports eukaryotic gene structures as a weighted consensus of all available evidence. EVM, when combined with the Program to Assemble Spliced Alignments (PASA), yields a comprehensive, configurable annotation system that predicts protein-coding genes and alternatively spliced isoforms. Our experiments on both rice and human genome sequences demonstrate that EVM produces automated gene structure annotation approaching the quality of manual curation.

The invention relates to the field of bioresearch foundation, and provides a method for collecting small-sized foraging insects of rice. The method comprises the following steps of: taking a colorless transparent polyethylene plastic bag, and inversely covering the plastic bag on ears of flowering rice, wherein the distance between the bottom of the plastic bag and the tops of the ears of rice is at least 2cm; slightly tapping rice stems, and slightly removing the plastic bag after insects fly onto the wall of the plastic bag; and singly transferring the insects of which body lengths are less than 0.2cm to centrifuge tubes, and adding stationary liquid into the tubes, wherein the stationary liquid is prepared by mixing glacial acetic acid and ethanol in a volume ratio of 1:3. The polyethylene plastic bag is light and convenient to carry; the plastic bag is provided with a sealing bar, so the plastic bag is convenient to use and is suitable for field work; and during insect catching, the catching of single small-sized insects (body lengths are less than 0.2cm) can be easily realized, so that the work efficiency is greatly improved.

Method for collecting small-sized foraging insects of rice

Chalcidoidea (chalcidoid wasps) are an abundant and megadiverse insect group with both ecological and economical importance. Here we report a complete mitochondrial genome in Chalcidoidea from Pteromalus puparum (Pteromalidae). Eight tandem repeats followed by 6 reversed repeats were detected in its 3,308 bp control region. This long and complex control region may explain failures of amplifying and sequencing of complete mitochondrial genomes in some chalcidoids. In addition to 37 typical mitochondrial genes, an extra identical isoleucine tRNA (trnI) was detected. We speculate this recent mitochondrial gene duplication indicates that gene arrangements in chalcidoids are ongoing. A comparison among available chalcidoid mitochondrial genomes, reveals rapid gene order rearrangements overall, and high substitution rate in P. puparum. In addition, we identified 24 nuclear sequences of mitochondrial origin (NUMTs) in P. puparum, summing up to 9,989 bp, with 3,617 bp of these NUMTs originating from mitochondrial coding regions. NUMTs abundance in P. puparum is only one-twelfth of that in its relative, Nasonia vitripennis. Based on phylogenetic analysis, we provide evidence that a faster nuclear degradation rate contributes to the reduced NUMT numbers in P. puparum. Overall, our study shows unusually high rates of mitochondrial evolution and considerable variation in NUMT accumulation in Chalcidoidea.

The method comprises the following steps of: preparing a rectangular frame by using an aluminum alloy material, and weaving aluminum alloy wires to form a net; connecting the frame with an aluminum alloy connecting rod, wherein the tail end of the connecting rod is provided with a rod handle; taking a cardboard, fixing one surface of the cardboard on a support, and coating colorless tasteless transparent sticky shell-lac on the other surface of the cardboard; holding the rod handle by a hand, and sticking middle-and-large-sized insects which move near ears of rice and of which body lengths are more than or equal to 0.2cm to the insect-sticking board; and taking the insects down by using a pair of tweezers, singly preserving the insects in centrifuge tubes, and adding stationary liquid into the tubes, wherein the stationary liquid is prepared by mixing glacial acetic acid and ethanol in a volume ratio of 1:3. The aluminum alloy insect-sticking board is convenient to carry and assemble, and is suitable for field work due to the light support and a firm structure; and during insect catching, the catching of single middle-and-large-sized insects (body lengths are more than or equal to 0.2cm) can be easily realized, so that the work efficiency is greatly improved.

Heat shock proteins, including αB-crystallins (CRYAB), are pivotal in cellular defense mechanisms and stress response. This study presents a comprehensive investigation of heat shock proteins (HSPs), with a specific focus on the CRYAB family, within the genome of Pteromalus puparum. The analysis encompasses the identification of these proteins, exploration of their phylogenetic relationships, examination of conserved domains, and evaluation of their response to high temperature conditions. A total of 46 HSPs were identified in the P. puparum genome, and the differential expression of mRNA at 35°C and 25°C drew attention to five genes belonging to the CRYAB family, namely, PpCRYAB-1 to PpCRYAB-5. The conservation level of CRYAB family genes across different species was observed to be relatively modest. Through genome-wide screening of 22 species representing six insect orders, a total of 235 CRYAB proteins were identified, with P. puparum harboring eight CRYAB proteins, indicative of a moderate abundance compared to other species. Intriguingly, evolutionary analysis highlighted PpCRYAB-4 with potentially intricate differentiation in comparison to other members of the CRYAB family. Furthermore, RNA interference (RNAi) results demonstrated significant regulatory effects on adult lifespan under heat stress at 35°C for PpCRYAB-4 and PpCRYAB-5. These findings lay a groundwork for future investigations into stress resistance mechanisms in parasitic wasps, providing fresh insights for the study of insect resilience amidst the backdrop of global climate change.
