Moderated estimation of fold change and dispersion for RNA-seq data with DESeq2

Motivation Accurate alignment of high-throughput RNA-seq data is a challenging and yet unsolved problem because of the non-contiguous transcript structure, relatively short read lengths and constantly increasing throughput of the sequencing technologies. Currently available RNA-seq aligners suffer from high mapping error rates, low mapping speed, read length limitation and mapping biases. Results To align our large (>80 billon reads) ENCODE Transcriptome RNA-seq dataset, we developed the Spliced Transcripts Alignment to a Reference (STAR) software based on a previously undescribed RNA-seq alignment algorithm that uses sequential maximum mappable seed search in uncompressed suffix arrays followed by seed clustering and stitching procedure. STAR outperforms other aligners by a factor of >50 in mapping speed, aligning to the human genome 550 million 2 × 76 bp paired-end reads per hour on a modest 12-core server, while at the same time improving alignment sensitivity and precision. In addition to unbiased de novo detection of canonical junctions, STAR can discover non-canonical splices and chimeric (fusion) transcripts, and is also capable of mapping full-length RNA sequences. Using Roche 454 sequencing of reverse transcription polymerase chain reaction amplicons, we experimentally validated 1960 novel intergenic splice junctions with an 80-90% success rate, corroborating the high precision of the STAR mapping strategy. Availability and implementation STAR is implemented as a standalone C++ code. Summary: It is expected that emerging digital gene expression (DGE) technologies will overtake microarray technologies in the near future for many functional genomics applications. One of the fundamental data analysis tasks, especially for gene expression studies, involves determining whether there is evidence that counts for a transcript or exon are significantly different across experimental conditions. edgeR is a Bioconductor software package for examining differential expression of replicated count data. An overdispersed Poisson model is used to account for both biological and technical variability. Empirical Bayes methods are used to moderate the degree of overdispersion across transcripts, improving the reliability of inference. The methodology can be used even with the most minimal levels of replication, provided at least one phenotype or experimental condition is replicated. The software may have other applications beyond sequencing data, such as proteome peptide count data. limma is an R/Bioconductor software package that provides an integrated solution for analysing data from gene expression experiments. It contains rich features for handling complex experimental designs and for information borrowing to overcome the problem of small sample sizes. Over the past decade, limma has been a popular choice for gene discovery through differential expression analyses of microarray and high-throughput PCR data. The package contains particularly strong facilities for reading, normalizing and exploring such data. Recently, the capabilities of limma have been significantly expanded in two important directions. First, the package can now perform both differential expression and differential splicing analyses of RNA sequencing (RNA-seq) data. All the downstream analysis tools previously restricted to microarray data are now available for RNA-seq as well. These capabilities allow users to analyse both RNA-seq and microarray data with very similar pipelines. Second, the package is now able to go past the traditional gene-wise expression analyses in a variety of ways, analysing expression profiles in terms of co-regulated sets of genes or in terms of higher-order expression signatures. This provides enhanced possibilities for biological interpretation of gene expression differences. This article reviews the philosophy and design of the limma package, summarizing both new and historical features, with an emphasis on recent enhancements and features that have not been previously described.

This paper demonstrates how standard cluster algorithms like K-means or partitioning around medoids can be modified such that the final solution fulfills group constraints, which specify that certain data points must be or may not be in the same cluster. An extensible software implementation for the R statistical computing environment is presented that allows user-specified group constraints for clustering with respect to arbitrary distance measures. Finally we discuss applications of the methodology to market segmentation of household shopping basket panel data and model diagnostics for finite mixture models.

Binary survey data from the Austrian National Guest Survey conducted in the summer season of 1997 were used to identify behavioral market segments on the basis of vacation activity information. The bagged clustering methodology applied overcomes a number of difficulties typically encountered when partitioning clustering algorithms are applied to large binary data sets. Besides rendering more stable results in the sense of reproducibility and making the yet unsolved question of the correct number of clusters to choose less important by a hierarchical step of analysis at the end of the procedure, the bagged clustering approach eases interpretation of segment profiles as classically given by the mean variable values per segment and thus markedly improves the investigation and visualization of unobserved heterogeneity within the field of exploratory market segmentation.

Clustering time–course microarray data is an important tool to find co–regulated genes and groups of genes with similar temporal or spacial expression patterns. Depending on the distance measure and cluster algorithm used different kinds of clusters will be found. In a simulation study on a publicly available dataset from yeast the quality–based cluster algorithm QT–Clust is compared to a stochastic variant of the original algorithm using different distance measures. For that purpose the stability and sum of within cluster distances are evaluated. Finally stochastic QT–Clust is compared to the well–known k–means algorithm.
