Moderated estimation of fold change and dispersion for RNA-seq data with DESeq2

Motivation Accurate alignment of high-throughput RNA-seq data is a challenging and yet unsolved problem because of the non-contiguous transcript structure, relatively short read lengths and constantly increasing throughput of the sequencing technologies. Currently available RNA-seq aligners suffer from high mapping error rates, low mapping speed, read length limitation and mapping biases. Results To align our large (>80 billon reads) ENCODE Transcriptome RNA-seq dataset, we developed the Spliced Transcripts Alignment to a Reference (STAR) software based on a previously undescribed RNA-seq alignment algorithm that uses sequential maximum mappable seed search in uncompressed suffix arrays followed by seed clustering and stitching procedure. STAR outperforms other aligners by a factor of >50 in mapping speed, aligning to the human genome 550 million 2 × 76 bp paired-end reads per hour on a modest 12-core server, while at the same time improving alignment sensitivity and precision. In addition to unbiased de novo detection of canonical junctions, STAR can discover non-canonical splices and chimeric (fusion) transcripts, and is also capable of mapping full-length RNA sequences. Using Roche 454 sequencing of reverse transcription polymerase chain reaction amplicons, we experimentally validated 1960 novel intergenic splice junctions with an 80-90% success rate, corroborating the high precision of the STAR mapping strategy. Availability and implementation STAR is implemented as a standalone C++ code. Summary: It is expected that emerging digital gene expression (DGE) technologies will overtake microarray technologies in the near future for many functional genomics applications. One of the fundamental data analysis tasks, especially for gene expression studies, involves determining whether there is evidence that counts for a transcript or exon are significantly different across experimental conditions. edgeR is a Bioconductor software package for examining differential expression of replicated count data. An overdispersed Poisson model is used to account for both biological and technical variability. Empirical Bayes methods are used to moderate the degree of overdispersion across transcripts, improving the reliability of inference. The methodology can be used even with the most minimal levels of replication, provided at least one phenotype or experimental condition is replicated. The software may have other applications beyond sequencing data, such as proteome peptide count data. limma is an R/Bioconductor software package that provides an integrated solution for analysing data from gene expression experiments. It contains rich features for handling complex experimental designs and for information borrowing to overcome the problem of small sample sizes. Over the past decade, limma has been a popular choice for gene discovery through differential expression analyses of microarray and high-throughput PCR data. The package contains particularly strong facilities for reading, normalizing and exploring such data. Recently, the capabilities of limma have been significantly expanded in two important directions. First, the package can now perform both differential expression and differential splicing analyses of RNA sequencing (RNA-seq) data. All the downstream analysis tools previously restricted to microarray data are now available for RNA-seq as well. These capabilities allow users to analyse both RNA-seq and microarray data with very similar pipelines. Second, the package is now able to go past the traditional gene-wise expression analyses in a variety of ways, analysing expression profiles in terms of co-regulated sets of genes or in terms of higher-order expression signatures. This provides enhanced possibilities for biological interpretation of gene expression differences. This article reviews the philosophy and design of the limma package, summarizing both new and historical features, with an emphasis on recent enhancements and features that have not been previously described.

We propose a new approach for leave-one-out cross-validation of neural-network classifiers called "cross-validation with active pattern selection" (CV/APS). In CV/APS, the contribution of the training patterns to network learning is estimated and this information is used for active selection of CV patterns. On the tested examples, the computational cost of CV can be drastically reduced with only small or no errors.

To achieve scientific progress in terms of building a cumulative body of knowledge, careful attention to benchmarking is of the utmost importance. This means that proposals of new methods of data pre-processing, new data-analytic techniques, and new methods of output post-processing, should be extensively and carefully compared with existing alternatives, and that existing methods should be subjected to neutral comparison studies. To date, benchmarking and recommendations for benchmarking have been frequently seen in the context of supervised learning. Unfortunately, there has been a dearth of guidelines for benchmarking in an unsupervised setting, with the area of clustering as an important subdomain. To address this problem, discussion is given to the theoretical conceptual underpinnings of benchmarking in the field of cluster analysis by means of simulated as well as empirical data. Subsequently, the practicalities of how to address benchmarking questions in clustering are dealt with, and foundational recommendations are made.

Social scientists confronted with the problem of segmenting individuals into plausible subgroups usually encounter two main problems: First: there is very little indication about the correct choice of the number of clusters to search for. Second: different cluster algorithms and even multiple replications of the same algorithm result in different solutions due to random initializations and stochastic learning methods. In the worst case numerous solutions are found which all seem plausible as far as interpretation is concerned. The consequence is, that in the end clusters are postulated that are in fact "chosen" by the researcher, as he or she makes decisions on the number of clusters and the solution chosen as the "final" one. In this paper we concentrate on the power and stability of several popular clustering algorithms under the condition that the correct number of clusters is known. Artificial data sets modeled to mimic typical situations from tourism marketing are constructed. The structure of these data sets is described in several scenarios, and artificial binary data are generated accordingly. These data, ranging from very simple to more complex, real-data-like structures, enable us to systematically analyze the "behavior" of the cluster methods. Section 3 gives an overview of all cluster methods under investigation. Section 4 describes our experimental results, comparing first all scenarios and then all cluster methods. To accomplish this task, several evaluation criteria for cluster methods are proposed. Finally: Sections 5 and 6 draw some conclusions and give an outlook on future research. (author's abstract)

Literate Statistical Practice (LSP) is an method for statistical practice which suggests that documentation and specication occur at the same time as statistical coding. It applies literate programming Knuth (1992) to the practice of statistics. We discuss 2 dierent approaches for LSP, one currently implemented using Emacs with Noweb and Emacs Speaks Statistics (ESS), and the other developed based on eXtensible Markup Language (XML) tools. The interference needed to change an individual's habits comes at a high cost, and good tools are critical for encouraging people to switch to a more literate style. We discuss why LSP can help, and suggest how ESS can ease the burden placed on the analyst.
