Genome mining of Burkholderia ambifaria strain T16, a rhizobacterium able to produce antimicrobial compounds and degrade the mycotoxin fusaric acid

Fusarium oxysporum, a primary soil-borne fungus that affects rice seedlings globally, is responsible for rice seedling blight (RSB), which reduces seedling quality and survival rates. The synthetic fungicides used to treat this disease negatively affect human health and the environment. A biocontrol bacterial isolate, Bacillus velezensis Bv S3, isolated from the rice rhizosphere, showed a strong antagonistic effect on RSB-causing F. oxysporum. The ratio of the longest to the shortest radius of F. oxysporum following Bv S3 inoculation was 2.52 (cm/cm) in a plate standoff experiment. This was different from the other biocontrol strains. Bv S3 exhibits a wide spectrum of antifungal activity against various pathogenic fungi that cause RSB. When 10% Bv S3 liquid culture filtrate was applied, it dramatically reduced F. oxysporum spore germination and mycelial growth, with inhibition rates of 66.7%, and 45.7%, respectively, and caused hyphal malformations. Furthermore, the Bv S3 suspension (1 × 108 CFU/mL) reduced RSB by 65.5% and 76.5% in pot experiments, effectively promoted the growth of rice seedlings, and improved the activities of neutral phosphatase, urease, invertase, and catalase in rice rhizosphere soil. The active substances produced by Bv S3 were sensitive to temperature and ultraviolet irradiation, and the antifungal effect significantly increased after 90 min of exposure, with antifungal effect observed at pH 7. Bv. S3 effectively reduced the incidence of RSB and showed potential as a biocontrol agent.

Biological Control Ability and Antifungal Activities of Bacillus velezensis Bv S3 against Fusarium oxysporum That Causes Rice Seedling Blight

Abstract The global increase in extreme weather and climate events may dramatically impact agriculture, food safety, and socioeconomic dynamics. The Mediterranean basin is already exposed to extreme climatic events, severely challenging viticulture, a pivotal Mediterranean agro–industry. This study aims to understand better how climate is expected to evolve in six viticulturally important Mediterranean regions in Portugal, Italy, Turkey and Morocco, using a 4–member ensemble of climatic model projections under Representative Concentration Pathways (RCP) 4.5 and 8.5 for 2041–2070, and using the 1981–2010 period as a baseline. By comparing the main specific challenges these locations will face, we comparatively define the best strategies to reduce the impacts of climate change at the national and regional levels. Projections show increases in overall temperatures, up to + 3.6°C than the historical baseline, whilst precipitation projections indicate decreases that could reach 36% of the overall annual precipitation. Biological effective degree days, consecutive dry days, growing season length, tropical nights, or very heavy precipitation days, also show challenging prospects for viticulture in these countries. A screening of the adaptative strategies already undertaken in the studied countries suggests that growers are taking reactive rather than preventive strategies. Moreover, the discussion of the most suitable strategies in this study is region–specific, i.e., prioritised by the specific needs of each location. The conclusions drawn herein may support local growers, improving their decision–making based on the most adequate adaptive strategies to their conditions, thus optimising their sustainable production under changing climates.

Burkholderia is a rod-shaped aerobic Gram-negative bacteria with considerable genetic and metabolic diversity, which can beused for bioremediation and production applications, and has great biotechnology potential. However, there are few studies on the heavy metal resistance of the Burkholderia genus.In this paper, the distribution, characteristics and evolution of heavy metal resistance genes in Burkholderia and the gene island of Tn7-like transposable element associated with heavy metal resistance genes in Burkholderia were studied by comparative genomic method based on the characteristics of heavy metal resistance.The classification status of some species of the Burkholderia genus was improved, and it was found that Burkholderia dabaoshanensis and Burkholderia novacaledonica do not belong to the Burkholderia genus.Secondly, comparative genomics studies and pan-genome analysis found that the core genome of Burkholderia has alarger proportion of heavy metal resistance genes and a greater variety of heavy metalresistance genes than the subsidiary genome and strain specific genes. Heavy metal resistance genes are mostly distributed in the genome in the form of various gene clusters (for example, mer clusters, ars clusters, czc/cusABC clusters). At the same time, transposase, recombinase, integrase and other genes were foundupstream and downstream of heavy metal gene clusters, indicating that heavy metal resistance genes may beobtained through horizontal transfer. The analysis of natural selection pressure of heavy metal resistance genes showed that heavy metal resistance genes experienced strong purification selection under purification selection pressure in the genome.The Tn7 like transposable element of Burkholderia was associated with the heavy metal resistance gene island, and there were a large number of Tn7 transposable element insertion events in genomes. At the same time, BGI metal gene islands related to heavy metal resistance genes of Tn7 like transposable element were found, and these gene islands were only distributed in Burkholderia cepacia, Burkholderia polyvora, and Burkholderia contaminant.

The rhizosphere-associated microbiome has diverse functions that support plant growth and health, varying among plant species, vegetation growth stages and environmental habitats. This microbiome includes a group of bacteria denominated plant growth-promoting rhizobacteria (PGPR) which can colonize plant roots. Certain PGPR isolates improve the ability of plants to adapt to a stressful environment. In this study, we collected and characterised the rhizosphere-associated bacteria, or epiphytic rhizobacteria, from Malbec and Cabernet-Sauvignon vineyards from the main wine-producing provinces of Argentina to analyse their potential use as biologic fertilisers and/or as pathogen-control agents. A total of 170 bacterial isolates were obtained, distributed into eleven different genera and classified into three phyla, Proteobacteria, Actinobacteria and Firmicutes. The in vitro analysis for plant-growth-promoting (PGP) activities demonstrated that a significant number of bacterial isolates had one or more of these traits. The Pseudomonas was the genus with the highest number of isolates and PGP activities, followed by the Arthrobacter, Serratia, Bacillus andPantoea. We observed that bacterial isolates identified as Bacillus exhibited a remarkable production of hydrolytic enzymes related to biocontrol activities. Biocontrol trials from the Bacillus collection revealed that at least five isolates were able to inhibit the fungal growth of Botrytis cinerea and Alternaria alternata. The results obtained suggest the biological potential of each isolate and the relevance of proceeding to greenhouse and field assays to obtain long-term environmentally compatible bio-products for vineyard management.
