Two gap-free reference genomes and a global view of the centromere architecture in rice.
Jiaming Song,Jiaming Song,Wen-Zhao Xie,Shuo Wang,Yi-Xiong Guo,Dal-Hoe Koo,Dave Kudrna,Chenbo Gong,Yicheng Huang,Jia-Wu Feng,Wenhui Zhang,Yong Zhou,Andrea Zuccolo,Evan Long,Seunghee Lee,Jayson Talag,Run Zhou,Xi-Tong Zhu,Daojun Yuan,Joshua A. Udall,Weibo Xie,Rod A. Wing,Qifa Zhang,Jesse Poland,Jianwei Zhang,Ling-Ling Chen,Ling-Ling Chen +26 more
TL;DR: In this article, the assembly and analysis of gap-free reference genome sequences for two elite O. sativa xian/indica rice varieties, Zhenshan 97 and Minghui 63, were reported.

Genome-wide Imputation Using the Practical Haplotype Graph in the Heterozygous Crop Cassava.
Evan Long,Peter J. Bradbury,Peter J. Bradbury,M. Cinta Romay,Edward S. Buckler,Edward S. Buckler,Kelly R. Robbins +6 more
TL;DR: In this paper, the Practical Haplotype Graph (PHG) was used to impute genomic information in the highly heterozygous crop cassava (Manihot esculenta).

Utilizing evolutionary conservation to detect deleterious mutations and improve genomic prediction in cassava
TL;DR: The potential for using evolutionary information to track functional variation across the genome, in order to improve whole genome trait prediction is shown, and improvements in genomic prediction accuracy that were dependent on trait and prediction are seen.

Genome-wide Imputation Using the Practical Haplotype Graph in the Heterozygous Crop Cassava
Evan Long,Peter J. Bradbury,Peter J. Bradbury,M. Cinta Romay,Edward S. Buckler,Edward S. Buckler,Kelly R. Robbins +6 more
TL;DR: The Practical Haplotype Graph as discussed by the authors is a haplotype database that implements a trellis graph to predict haplotypes using minimal input data, and it has been shown to achieve a high concordance between predicted and true genotypes (R=0.84) as compared to the standard imputation tool Beagle.
