Correlation network analysis for data integration and biomarker selection.
Aram Adourian,Ezra G. Jennings,Raji Balasubramanian,Wade M. Hines,Doris Damian,Thomas N. Plasterer,Clary B. Clish,Paul Stroobant,Robert N. McBurney,Elwin Verheij,Ivana Bobeldijk,Jan van der Greef,Johan Lindberg,Kerstin Kenne,Ulf Andersson,Heike Hellmold,Kerstin Nilsson,Hugh Salter,Ina Schuppe-Koistinen +18 more
TL;DR: This work presents a cross-compartment correlation network approach, involving no a priori supervision or design, to integrate proteomic, metabolomic and transcriptomic data for selecting circulating biomarkers for drug-induced hepatic toxicity effects in a rodent model.
Multivariate classification analysis of metabolomic data for candidate biomarker discovery in type 2 diabetes mellitus
Yang Qiu,Dilip Rajagopalan,Susan C. Connor,Doris Damian,Lei Zhu,Amir Handzel,Guanghui Hu,Arshad Amanullah,Steve Bao,Nathaniel Woody,David Maclean,Kwan Lee,Dana Vanderwall,Terence E. Ryan +13 more
TL;DR: Although larger and longer-term studies are required to validate any of the candidate biomarkers, pharmacometabolomic profiling, in combination with multivariate classification, is worthy of further exploration as an adjunct to clinical decision making regarding treatment selection and for patient stratification within clinical trials.

Applications of a new subspace clustering algorithm (COSA) in medical systems biology
Doris Damian,Matej Orešič,Elwin Verheij,Jacqueline J. Meulman,Jerome H. Friedman,Aram Adourian,Nicole M. Morel,Age K. Smilde,Jan van der Greef +8 more
TL;DR: In comparison to principal components analysis and hierarchical clustering based on Euclidean distance, COSA shows an enhanced capability to trace partial similarities in groups of objects enabling a new discovery approach in systems biology as well as offering a unique approach to reveal common denominators of complex multi-factorial diseases in animal and human studies.

- 19 Sep 2006
TL;DR: In this paper, the present teachings relate to methods and systems for profiling a state of a biological system, finding accessible biomarkers representative of the state, and deriving insights into the biochemistry of biological systems for therapeutic, diagnostic, prognostic and other purposes.

Methods and kits for predicting treatment response in type ii diabetes mellitus patients
Yang Qiu,Dilip Rajagopalan,Lei Zhu,Susan C. Connor,Guanghui Hu,David Maclean,Doris Damian,Amir Handzel,Rajalakshmi Balasubramanian +8 more
- 11 Jun 2008
TL;DR: In this article, a method for predicting treatment response of a type II diabetes patient to rosiglitazone is provided, which involves at least one sample from a patient having Type II diabetes and analyzing biomarkers.
