Multiplexable, locus-specific targeting of long RNAs with CRISPR-Display
TL;DR: It is demonstrated that functional RNA domains up to at least 4.8 kb long can be inserted in CRISPR guide RNA at multiple points, allowing the construction of Cas9 complexes with protein-binding cassettes, artificial aptamers, pools of random sequences and natural long noncoding RNAs.
Chromatin environment, transcriptional regulation, and splicing distinguish lincRNAs and mRNAs.
Marta Melé,Kaia Mattioli,Kaia Mattioli,William Mallard,William Mallard,David M Shechner,David M Shechner,Chiara Gerhardinger,Chiara Gerhardinger,John L. Rinn,John L. Rinn,John L. Rinn +11 more
TL;DR: It is found that lincRNAs promoters are depleted of transcription factor (TF) binding sites, yet enriched for some specific factors such as GATA and FOS relative to mRNA promoters, and H3K9me3-a histone modification typically associated with transcriptional repression-is more enriched at the promoters of active lincRNA loci than at those of active mRNAs.
Crystal structure of the catalytic core of an RNA-polymerase ribozyme.
David M Shechner,Robert A. Grant,Sarah C. Bagby,Yelena Koldobskaya,Joseph A. Piccirilli,David P. Bartel +5 more
TL;DR: The structure of a ligase ribozyme suggests how RNA might be able to replicate itself and could be superimposed upon that of the protein enzyme to reveal analogous residues important for the catalytic joining of RNA moieties.
High-throughput identification of RNA nuclear enrichment sequences
Chinmay J. Shukla,Alexandra L McCorkindale,Alexandra L McCorkindale,Chiara Gerhardinger,Chiara Gerhardinger,Keegan Korthauer,Moran N. Cabili,David M Shechner,David M Shechner,Rafael A. Irizarry,Philipp G. Maass,John L. Rinn,John L. Rinn,John L. Rinn +13 more
TL;DR: A massively parallel RNA assay (MPRNA) that can assay 10,000 or more RNA segments for RNA‐based functionality is presented and the utility of MPRNA is demonstrated for future investigation of RNA‐ based functionalities.

High-throughput identification of RNA nuclear enrichment sequences
Chinmay J. Shukla,Alexandra L McCorkindale,Chiara Gerhardinger,Keegan Korthauer,Moran N. Cabili,David M Shechner,Rafael A. Irizarry,Philipp G. Maass,John L. Rinn +8 more
TL;DR: The developed massively parallel reporter assay (MPRA) approach is modified to identify sequences sufficient for RNA nuclear enrichment for 38 human lncRNAs, providing a first systematic insight into the sequence elements responsible for the nuclear enrichment of lncRNA molecules.
