Technological advances in high throughput platforms for biological systems enable the cost-efficient production of massive amounts of data, leading life science to the Big Data era. The availability of Big Data provides new opportunities and challenges for data analysis. Cloud Computing is ideal for digging with Big Data in omics sciences because it makes data analysis, sharing, access, and storage effective and able to scale when the amount of data increases. However, Cloud Computing presents several issues regarding the security and privacy of data that are particularly important when analyzing patients’ data, such as in personalized medicine. The objective of the present study is to highlight the challenges, security issues, and impediments that restrict the widespread adoption of Cloud Computing in healthcare corporations.

An Overview on the Challenges and Limitations Using Cloud Computing in Healthcare Corporations

Tardigrades are microscopic animals renowned for their ability to withstand extreme conditions, including high doses of ionizing radiation (IR). To better understand their radio-resistance, we first characterized induction and repair of DNA double- and single-strand breaks after exposure to IR in the model species Hypsibius exemplaris . Importantly, we found that the rate of single-strand breaks induced was roughly equivalent to that in human cells, suggesting that DNA repair plays a predominant role in tardigrades’ radio-resistance. To identify novel tardigrade-specific genes involved, we next conducted a comparative transcriptomics analysis across three different species. In all three species, many DNA repair genes were among the most strongly overexpressed genes alongside a novel tardigrade-specific gene, which we named Tardigrade DNA damage Response 1 ( TDR1 ). We found that TDR1 protein interacts with DNA and forms aggregates at high concentration suggesting it may condensate DNA and preserve chromosome organization until DNA repair is accomplished. Remarkably, when expressed in human cells, TDR1 improved resistance to Bleomycin, a radiomimetic drug. Based on these findings, we propose that TDR1 is a novel tardigrade-specific gene conferring resistance to IR. Our study sheds light on mechanisms of DNA repair helping cope with high levels of DNA damage inflicted by IR.

Notably, a tardigrade specific DNA binding protein called Dsup (for DNA damage suppressor) has been found to protect from X-ray damage in human cells and from hydroxyl radicals in vitro. However, Dsup has only been found in two species within the Hypsibioidea superfamily. To better understand mechanisms underlying radio-resistance in the Tardigrada phylum, we first characterized DNA damage and repair in response to IR in the model species Hypsibius exemplaris. By analysis of phosphorylated H2AX, we demonstrated the induction and repair of DNA double-strand breaks after IR exposure. Importantly, the rate of single-strand breaks induced was roughly equivalent to that in human cells, suggesting that DNA repair plays a predominant role in the remarkable radio-resistance of tardigrades. Comparative transcriptomics reveal a novel tardigrade specific DNA binding protein induced in response to ionizing radiation

ABSTRACT During vertebrate neurogenesis, a progressive transition from symmetric proliferative to asymmetric neurogenic progenitor divisions is critical to balance growth and differentiation. We used single-cell RNA-seq data from chick embryonic neural tube to characterize the molecular mechanisms that drive this transition. Here we show that Cdkn1c, a key cell cycle regulator which is classically associated with neuronal cell cycle exit, plays an earlier role during neurogenesis by favoring a shift towards neurogenic mode of division. Cdkn1c expression progressively increases in neural progenitors, and its knock down leads to a reduction of neuron production, following a shortening of cell cycle mainly attributed to a reduction in G1 duration. Clonal analysis of pairs of sister cells indicates that reducing Cdkn1c expression in progenitors delays neurogenesis by favoring a symmetric proliferative mode of division. Combined CyclinD1 and Cdkn1c knockdowns restores the cell cycle defects and a wild-type distribution of modes of division, indicating that Cdkn1c acts via the regulation of cell cycle parameters. We propose a sequential role for Cdkn1c in neuron production, with its progressive expression in progenitors first promoting neurogenic division patterns via cell-cycle lengthening, before mediating cell cycle exit in daughter cells.

AO_SCPLOWBSTRACTC_SCPLOWO_ST_ABSMotivationC_ST_ABSCore sequencing facilities produce huge amounts of sequencing data that need to be analysed with automated workflows to ensure reproducibility and traceability. Eoulsan is a versatile open-source workflow engine meeting the needs of core facilities, by automating the analysis of a large number of samples. Its core design separates the description of the workflow from the actual commands to be run. This originality simplifies its usage as the user does not need to handle code, while ensuring reproducibility. Eoulsan was initially developed for bulk RNA-seq data, but the transcriptomics applications have recently widened with the advent of long-read sequencing and single-cell technologies, calling for the development of new workflows. ResultWe present Eoulsan 2, a major update that (i) enhances the workflow manager itself, (ii) facilitates the development of new modules, and (iii) expands its applications to long reads RNA-seq (Oxford Nanopore Technologies) and scRNA-seq (Smart-seq2 and 10x Genomics). The workflow manager has been rewritten, with support for execution on a larger choice of computational infrastructure (workstations, Hadoop clusters, and various job schedulers for cluster usage). Eoulsan now facilitates the development of new modules, by reusing wrappers developed for the Galaxy platform, with support for container images (Docker or Singularity) packaging tools to execute. Finally, Eoulsan natively integrates novel modules for bulk RNA-seq, as well as others specifically designed for processing long read RNA-seq and scRNA-seq. Eoulsan 2 is distributed with ready-to-use workflows and companion tutorials.
