The microorganisms within the intestinal tract (termed gut microbiota) have been shown to interact with the gut-brain axis, a bidirectional communication system between the gut and the brain mediated by hormonal, immune, and neural signals. Through these interactions, the microbiota might affect behaviors, including feeding behavior, digestive/absorptive processes (e.g., by modulating intestinal motility and the intestinal barrier), metabolism, as well as the immune response, with repercussions on the energy homeostasis and health of the host. To date, research in this field has mostly focused on mammals. Studies on non-mammalian models such as fish may provide novel insights into the specific mechanisms involved in the microbiota-brain-gut axis. This review describes our current knowledge on the possible effects of microbiota on feeding, digestive processes, growth, and energy homeostasis in fish, with emphasis on the influence of brain and gut hormones, environmental factors, and inter-specific differences.

Extraintestinal pathogenic Escherichia coli (ExPEC) strains represent a huge public health burden. Knowledge of their clonal diversity and of the association of clones with genomic content and clinical features is a prerequisite to recognize strains with a high invasive potential. In order to provide an unbiased view of the diversity of E. coli strains responsible for bacteremia, we studied 161 consecutive isolates from patients with positive blood culture obtained during one year in two French university hospitals. We collected precise clinical information, multilocus sequence typing (MLST) data and virulence gene content for all isolates. A subset representative of the clonal diversity was subjected to comparative genomic hybridization (CGH) using 2,324 amplicons from the flexible gene pool of E. coli. Recombination-insensitive phylogenetic analysis of MLST data in combination with the ECOR collection revealed that bacteremic E. coli isolates were highly diverse and distributed into five major lineages, corresponding to the classical E. coli phylogroups (A+B1, B2, D and E) and group F, which comprises strains previously assigned to D. Compared to other strains of phylogenetic group B2, strains belonging to MLST-derived clonal complexes (CCs) CC1 and CC4 were associated (P < 0.05) with a urinary origin. In contrast, no CC appeared associated with severe sepsis or unfavorable outcome of the bacteremia. CGH analysis revealed genomic characteristics of the distinct CCs and identified genomic regions associated with CC1 and/or CC4. Our results demonstrate that human bacteremia strains distribute over the entire span of E. coli phylogenetic diversity and that CCs represent important phylogenetic units for pathogenesis and comparative genomics.

Phylogenetic and genomic diversity of human bacteremic Escherichia coli strains

Fish intestinal mucosal surfaces comprise of a complex and dynamic community of microorganisms, which play important roles within the gastrointestinal (GI) tract. Of the bacteria colonising the GI tract, lactic acid bacteria (LAB), are generally considered as favourable bacteria due to their abilities to stimulating host GI development, digestive function, maintaining mucosal tolerance, stimulating immune response and provide protection towards bacterial pathogens. In early finfish studies culture-dependent methods were used to enumerate bacterial population levels within the GI tract; members of Lactobacillus, Lactococcus, Leuconostoc, Enterococcus, Streptococcus and Carnobacterium genera were isolated. However, due to limitations by using culture media, techniques such as denaturing gradient gel electrophoresis (DGGE), temporal temperature gradient electrophoresis (TTGE), 16S rRNA clone libraries, and MiSeq sequencing of 16S rRNA genes have been used during the last decade. These investigations have revealed the presence of Lactobacillus, Lactococcus, Leuconostoc, Enterococcus, Streptococcus, Carnobacterium, Weissella and Pediococcus as indigenous species. In the GI tract of warm water fish species, members of the genera Lactobacillus, Lactococcus, Leuconostoc, Enterococcus, Weissella and Pediococcus have commonly been identified, however, Carnobacterium are rarely identified. Numerous strains of LAB isolated from finfish are capable of producing antibacterial substances against different potential fish pathogenic bacteria as well as human pathogens. In addition, many LAB have the ability to inhibit growth of closely related bacteria including strains of carnobacteria, lactobacilli, lactococci, leuconostoc and pediococci. LAB are revealed be the most promising bacterial genera as probiotic in aquaculture. During the decade increasing number of research attempts are performed on evaluation of probiotic properties of different genus and species of LAB. Except limited contradictory reports, most of administered strains showed beneficial effects on growth performance, reproductive performance, immune responses and disease resistance of finfish. This eventually led to industrial scale up and introduction LAB-based commercial probiotics. Pathogenic LAB such as members of the genera Streptococcus, Enterococcus, Lactobacillus, Carnobacterium and Lactococcus have been detected from ascites, kidney, liver, heart and spleen of several finfish species. These pathogenic bacteria will be addressed in present review which includes their impacts on finfish aquaculture, possible routes for treatment.

As the most diverse vertebrate group and a major component of a growing global aquaculture industry, teleosts continue to attract significant scientific attention. The growth in global aquaculture, driven by declines in wild stocks, has provided additional empirical demand, and thus opportunities, to explore teleost diversity. Among key developments is the recent growth in microbiome exploration, facilitated by advances in high-throughput sequencing technologies. Here, we consider studies on teleost gut microbiomes in the context of sustainable aquaculture, which we have discussed in four themes: diet, immunity, artificial selection and closed-loop systems. We demonstrate the influence aquaculture has had on gut microbiome research, while also providing a road map for the main deterministic forces that influence the gut microbiome, with topical applications to aquaculture. Functional significance is considered within an aquaculture context with reference to impacts on nutrition and immunity. Finally, we identify key knowledge gaps, both methodological and conceptual, and propose promising applications of gut microbiome manipulation to aquaculture, and future priorities in microbiome research. These include insect-based feeds, vaccination, mechanism of pro- and prebiotics, artificial selection on the hologenome, in-water bacteriophages in recirculating aquaculture systems (RAS), physiochemical properties of water and dysbiosis as a biomarker.

The role of the gut microbiome in sustainable teleost aquaculture.

Wild ungulate populations are increasing in Europe and Italy, with a consequent increase in culling rates and availability of their meats. Objectives of this review were to evaluate the trends of availability of meat from wild ungulates in Italy, to review the present knowledge on nutritional properties, sensorial characteristics, and hygiene problems of wild ungulate meat and to examine the critical steps that influence their hygiene and quality. Wild ungulate meat in Italy derives mainly from wild boar, roe deer and red deer and its availability has been increasing in the last decade. Total consumption of wild ungulate meat is low (0.1-0.3 kg per capita/year), but in some regions rises to significant levels, especially for hunters’ families (1.0-4.0 kg per capita/year). Wild ungulate meats generally have a low fat content, although with a certain variability associated with gender, hunting season, age and physiological conditions, and a favourable fatty acid composition. In general, they are darker, less tender and characterised by a more intense and peculiar flavour than meats from domestic ruminants. However, these properties also show a great inter- and intra-specific variability. Risks for the consumer associated with contaminants (heavy metals, radionuclides, organochlorine pesticides and polychlorinated biphenyls) and zoonoses are considered to be low. Critical steps from shooting in the field to the final marketing should be considered to ensure hygiene and quality of meats. Future research should focus on the variability of hunting modes, accuracy of shooting, field dressing and carcass processing, in order to understand how these practices influence the final microbiological and sensorial quality of wild ungulate meats.

Meat from wild ungulates: ensuring quality and hygiene of an increasing resource.

The concentrations of total mercury in muscle (17 samples), liver (16 samples) and kidney tissues (16 samples) of both bottlenose (Tursiops truncatus) and striped dolphins (Stenella coeruloalba) were analyzed by cold vapour atomic absorption (AA) spectroscopy. The dolphins were found dead at different locations along the east Adriatic over a 10-year period starting in 1990. In this study, the magnitude of mercury contamination of dolphins which are indicators of contamination of the Adriatic as well as the Mediterranean Sea was determined. Our results represent the first investigation of heavy metal concentrations in dolphins sampled along the Croatian coast of the Adriatic Sea. Total mercury levels were high, ranging from 1.51 to 136.7 mg/kg in muscle, from 2.04 to 143.1 in kidney and from 10.35 to 1 833 mg/kg in liver tissues (expressed as wet weight). These results were examined for differences based upon age and tissue type. A high correlation was observed between total mercury concentration and age, and adult dolphins (10 samples) contained statistically significant higher concentrations of mercury compared to juvenile (seven samples) dolphins. Mercury concentrations were generally the highest in liver tissue. The presence of high mercury levels in dolphins is attributed to natural as well as anthropogenic sources.

Mercury concentrations in the tissues of bottlenose dolphins (Tursiops truncatus) and striped dolphins (Stenella coeruloalba) stranded on the Croatian Adriatic coast

Selenium (Se), an essential trace element that is toxic when humans and animals are exposed to it in excess, is ubiquitous in coal. For centuries, superhigh-organic-sulfur (SHOS) Rasa coal, enriched in S, Se, U, V, and Mo, was mined and processed across the Mediterranean Rasa Bay area, located in the Istrian peninsula (in the northern Adriatic Sea, Croatia). There is concern that Rasa coal mine water is contaminating local water, soil, and crops. The aim of this monitoring study was to determine the levels of Se and selected potentially toxic trace (As, Cd, Cu, Cr, Mo, Pb, U, V, and Zn), and minor (Fe and Mn) elements in Rasa coal mine water, surface water, and associated vegetables, one fruit, and wild plants. Levels of Se in coal mine water were increased (up to 12 µg/L) compared to the maximum allowed water Se (10 µg/L). Compared to an EU average soil Se (1.15 mg/kg), Rasa garden soil showed a 5-fold increase in Se.  Compared to Croatian and Greek vegetable Se levels (low to normal), Rasa vegetables showed a 20-fold, and a 50-fold increase in Se, respectively. Although approximative only, estimates of daily intake (EDI) of Se for mixed Rasa vegetables (n = 21) showed a high level (0.055 mg/day). Namely, recommended dietary allowances (RDA) of Se for females and males are 0.055 mg/day, and 0.070 mg/day, respectively. The EDI values of the analyzed vegetables contributed to average RDA levels as follows: garlic (183%), turnip (154%), parsley (147%), onion and gourd (76%), lettuce (74%), kale (62%), radicchio (51%), and potato (20%). Although the calculated EDI for the analyzed Rasa vegetables was 1/8 the toxic dose (>0.4 mg/day), these results call for further research on the dietary and nutritional status of the residents in terms of Se.
