Investigation of Phosphorylation-Induced Folding of an Intrinsically Disordered Protein by Coarse-Grained Molecular Dynamics.
Adam K. Sieradzan,Anatolii Korneev,Alexander Begun,Khatuna Kachlishvili,Harold A. Scheraga,Alexander Molochkov,Patrick Senet,Patrick Senet,Antti J. Niemi,Gia G. Maisuradze +9 more
TL;DR: In this article, the principles that govern the folding of eIF4E-binding protein isoform 2 are investigated by analyzing canonical and replica exchange molecular dynamics trajectories, generated with the coarse-grained united residual force field, in terms of local and global motions and the time dependence of formation of contacts between Cαs of selected pairs of residues.

On topology and knotty entanglement in protein folding
Alexander Begun,Sergei Liubimov,Alexander Molochkov,Antti J. Niemi,Antti J. Niemi,Antti J. Niemi +5 more
TL;DR: In this paper, a topological approach is introduced to model the process of protein folding and it is shown that the unfolding of a slip-knotted archaeal virus protein (AFV3-109) proceeds through a folding intermediate that has the topology of a trefoil knot.
Study of two color QCD on large lattices

- 09 Mar 2022
TL;DR: In this article , two colors lattice QCD (QC 2 D) with two variants of staggered fermions on 40 4 and 32 4 lattices with lattice spacing a = 0 . 048 fm in the wide range of the quark chemical potential µ q .

Exploring Structural Flexibility and Stability of α-Synuclein by the Landau-Ginzburg-Wilson Approach.
Anatolii Korneev,Alexander Begun,S. D. Liubimov,Kh. Z. Kachlishvili,Alexander Molochkov,Antti J. Niemi,Gia G. Maisuradze +6 more
TL;DR: Analysis of the experimental structures of the micelle-bound, tetrameric, and fibrillar αS in terms of a kink (heteroclinic standing wave solution) of a generalized discrete nonlinear Schrödinger equation shows that without molecular dynamics simulations the kinks are capable of identifying the key residues causing structural flexibility of αS.

Protein tertiary structure and the myoglobin phase diagram.
TL;DR: An effective theory approach to investigate the phase properties of globular proteins is developed and suggests that the ligand entry and exit is driven by large scale collective motions that destabilize the myoglobin F-helix.
