A simple and rapid method of DNA extraction from soil was developed and DNA was made suitable for subsequent efficient amplification by the polymerase chain reaction (PCR). Key features of the extraction and purification were cold lysozyme- and SDS-assisted lysis with either freezing-thawing or bead beating, cold phenol extraction of the resulting soil suspension, CsCl and KAc precipitation and, finally, spermine-HCl or glass milk purification of DNA. Crude DNA preparations contained 4–20 μg DNA per g of soil extracted, and at least 50% of this was recovered in the final purified DNA preparations. The resulting DNA was pure enough to be restricted by various enzymes, and was amplifiable at concentrations of up to 20 ng of soil-derived DNA per 50 μl reaction mix.

Amplification of a 683 bp target sequence, pat, was performed with different Taq DNA polymerases. Application of the protocol enabled us to detect target DNA derived from roughly 103 introduced Pseudomonas fluorescens (RP4 :: pat) cfu per g of soil. The fate of an introduced population in the soil could be followed to this limit with PCR-assisted detection of target DNA. In addition, target DNA was detected in soil 5 months after release, when the introduced organism was no longer detectable on selective agar plates.

The extraction and purification protocol applied to various different soil types resulted in DNA of sufficient purity to permit amplification by PCR.

Microbiological and molecular biological methods for monitoring microbial inoculants and their effects in the soil environment

The survival of Pseudomonas fluorescens cells encapsulated in alginate beads and colonization of wheat roots was studied in soil microcosms inoculated with the cells in alginate beads of varying composition. Cells encapsulated in beads and introduced into a non-sterile loamy sand survived better than cells added directly to the same soil. A recovery/growth step for the bead-encapsulated cells was added before they were introduced into the soil, in an attempt to obtain optimal population levels in the soil. Further, bacterial populations that grew to the highest density in the beads subsequently showed the highest survival levels in soil. The addition of 3% skim milk, or 3% skim milk and 3% bentonite clay to all bead types consistently resulted in the highest survival of the encapsulated cells in soil. Root colonization by P. fluorescens was generally not impaired by the encapsulation in alginate. One week after inoculation into the soil, encapsulated cells in the various bead types were able to colonize the wheat rhizoplane at high population levels, similar to or exceeding those found when free cells were inoculated. In a second root colonization experiment the wheat rhizoplane was also efficiently colonized 7 weeks after the inoculant cells had been introduced into the soil in different bead types. In both assays, the cells encapsulated in beads amended with skim milk plus bentonite clay showed the highest root colonization rates. It is clear, therefore, that alginate-mediated establishment of inoculants can improve inoculant effectiveness.

Survival of, and root colonization by, alginate-encapsulated Pseudomonas fluorescens cells following introduction into soil

We investigated the survival, cell length, and development of general stress resistance in populations of Pseudomonas fluorescens R2f and its rifampin-resistant mutant, R2f Rpr, following exposure to carbon starvation conditions in liquid cultures and residence in two different soils, Flevo silt loam (FSL) and Ede loamy sand (ELS). In much the same way as was recently shown for P. putida KT2442, carbon-starved P. fluorescens R2f populations revealed enhanced resistance to otherwise lethal treatments, such as exposure to ethanol, high temperature, osmotic tension, and oxidative stress. A large population of nonculturable P. fluorescens R2f Rpr cells arose shortly after their introduction into ELS soil, whereas the formation of nonculturable cells was not observed in FSL soil. Also, the inoculant cell (based on immunofluorescence) and CFU counts decreased faster in ELS soil than in FSL soil. Introduction of carbon-starved instead of exponential-growth-phase R2f Rpr cells into ELS soil did not affect bacterial survival. The inoculant cell length decreased in soil, and no large differences in cell length in the two soil types were observed. Addition of glucose to ELS soil resulted in a stable cell length of R2f Rpr cells, whereas carbon-starved cells introduced into ELS soil remained small. Exponentially growing R2f Rpr cells developed enhanced resistance to ethanol, high temperature, osmotic tension, and oxidative stress within 1 day in both soils, whereas cells introduced into ELS soil amended with glucose showed decreased resistance. Cells that were carbon starved prior to introduction into ELS soil showed unchanged stress resistance levels upon residence in soil.

Survival of, and induced stress resistance in, carbon-starved Pseudomonas fluorescens cells residing in soil

Tn5-B20 (lacZ as reporter gene) transcriptional fusion mutants of Pseudomonas fluorescens R2f were screened for their response to wheat root exudate. Several mutants showed (beta)-galactosidase activity under the influence of wheat root exudate. In one such mutant, RIWE8, gene expression was specifically induced by proline but not by 125 other substrates. This mutant also showed reporter gene induction, albeit to a lesser extent, by exudate of maize and grass roots but not by that of clover roots. In situ promoter activity of RIWE8 was found in Flevo silt loam soil amended with proline but not in water-, arginine-, glutamic acid-, or malic acid-amended soils. Reporter gene expression in RIWE8 was triggered in a model rhizosphere-soil system in the presence of wheat, maize, and grass roots but not in the presence of clover roots or in root-free (bulk) soil. The induction of expression of the reporter gene in soil, using this approach, is suggestive that promoter activity in RIWE8 may be useful for the construction of organisms with rhizosphere-controlled beneficial genes.

Root Exudate-Induced Promoter Activity in Pseudomonas fluorescens Mutants in the Wheat Rhizosphere.

The population dynamics of two genetically engineered Pseudomonas fluorescens strains, D5 and C5t, introduced into a loamy sand soil, in competition with a spontaneous antibiotic-resistant mutant of the corresponding wildtype strain was studied. Strain D5 contained an insertion of transposon Tn5 in its genome, whereas strain C5t was obtained by insertion of Tn 5 :: tox , a Tn 5 -derivative containing a Bacillus thuringiensis var. morrisoni δ-endotoxin gene, into the chromosome using a suicide vector system. Southern hybridization analysis demonstrated the absence of vector sequences, and the presence of single copies of either Tn 5 or Tn 5 :: tox in the respective strains. Western blotting and a bio-assay on larvae of Anopheles stephensi suggested the tox gene was functional in clone C5t. Both D5 and C5t were prototrophic and their generation times in minimal medium were slightly below that of the corresponding wild-type strain. Tn 5 and Tn 5 :: tox were stable in both clones during growth in minimal medium for 16 generations. During growth in competition with the wild-type strain, D5 competed well, however C5t was outcompeted from 50 to below 3% of the population in 40 generations. During growth in competition in the sterile loamy sand, both strains were outcompeted by the parent strain; strain C5t was less competitive than D5. In non-sterile loamy sand, the introduced mixed populations showed a slow decline; both C5t and D5 were outcompeted by the parent strain. The decreased fitness of both modified strains, although significant, was considered to be small in ecological terms. Further, the addition of 10% bentonite clay to the loamy sand resulted in a significant enhancement of survival of the mixed populations, and a stabilization of the proportions between the modified strains and the parent. Finally, there was a trend towards a decrease in the proportion modified strain/parent strain in both mixes in the rhizosphere of wheat.
